Using Apollo to Browse and Edit Genome Annotations

Abstract: An annotation is any feature that can be tied to genomic sequence, such as an exon, transcript, promoter, or transposable element. As biological knowledge increases, annotations of different types need to be added and modified, and links to other sources of information need to be incorporated, to allow biologists to easily access all of the available sequence analysis data and design appropriate experiments. The Apollo genome browser and editor offers biologists these capabilities. Apollo can display many diff… Show more

“…Alternative browsers can be used: for example Argo[Engels et al, 2006] is a convenient browser for smaller genomes which can be run on a desktop machine without complicated setup. Other browsers include Ensembl, CisGenome [Ji et al, 2008], Apollo [Misra and Harris, 2006], Gene-Track [Albert et al, 2008], EagleView [Huang and Marth, 2008] and Gbrowse [Stein et al, 2002]. .…”

“…Meanwhile, tRNA genes were identified using tRNAscan-SE 31 and ARAGORN 32 . Manual corrections on the positions of the start and stop codons, and for the intron/exon boundaries were performed based on the entries in the Chloroplast Genome Database 33 using the Apollo program 34 . Moreover, the circular chloroplast genome map of A. membranaceus was drawn using OrganellarGenomeDRAW 35 .…”

“…Geseq was then used to con rm the annotation results [66]. Furthermore, the annotations with problems were manually edited by using Apollo [67]. The genome maps were drawn by OGDRAW [68].…”
