Ultra-long-range interactions between active regulatory elements

Abstract: Contacts between enhancers and promoters are thought to relate to their ability to activate transcription. Investigating mechanisms that drive such chromatin interactions is therefore important for understanding gene regulation. Here, we have determined contact frequencies between millions of pairs of cis-regulatory elements from chromosome conformation capture datasets and analysed a collection of hundreds of DNA-binding factors for binding at regions of enriched contacts. This analysis revealed enriched cont… Show more

“…Long distance CpGs have also been recently proven to be putative biomarkers for subtype-independent breast cancer diagnosis [45]. With the recent finding on the importance of ultra-long-range interactions between regulatory elements [47], we are now prompted to re-imagine the role of long distance methylation marks on gene modulation. However, the challenge to extract novel biological insights from complex data using deep learning remains a daunting task [14].…”

“…We can exclude that these changes occur only indirectly via impacting enhancer function as they are observed at CTCF sites regardless of whether they reside within or outside enhancers (Extended Data Fig. 9b) 32,33 .…”

“…However, individual loci can also show increasing enhancer–promoter distances during transcriptional activation and be robust to cis- regulatory perturbations [ 66 , 67 ]. This mechanistic variability implies that active regulatory sites can contact each other over long distances and that enhancer–promoter proximity can be temporally separated from their effects on transcription [ 68 ]. The clustering of multiple regulatory sites and gene loci together in a TC to increase transcriptional output and enhance co-regulation may underlie a fundamental mechanism of coordinating gene expression programs toward a specific functional outcome for the cell.…”
