Transcriptome Sequencing of Zhikong Scallop (Chlamys farreri) and Comparative Transcriptomic Analysis with Yesso Scallop (Patinopecten yessoensis)

Abstract: BackgroundBivalves play an important role in the ecosystems they inhabit and represent an important food source all over the world. So far limited genetic research has focused on this group of animals largely due to the lack of sufficient genetic or genomic resources. Here, we performed de novo transcriptome sequencing to produce the most comprehensive expressed sequence tag resource for Zhikong scallop (Chlamys farreri), and conducted the first transcriptome comparison for scallops.ResultsIn a single 454 sequ… Show more

“…A/G and C/T were the most frequent SNP types observed while the G/T and G/C were the least common types. These findings are in line with the previous SNP studies based on transcriptome datasets in a number of aquatic species (Franchini et al, 2011;Jung et al, 2011;Wang et al, 2013;Cui et al, 2014).…”

“…Of the original 92 ERCC reference sequences and one phiX sequence, 89 ERCC's and one phiX sequence were found in the S. glomerata reference transcriptome, with all sequences close to full length. The N50 value (836 bp) of the non-redundant reference transcriptome is comparable to the N50's observed for other molluscan de novo transcriptomes [34][35][36]. Based on these results, the assembly was considered to be of suitable quality for the differential gene expression analysis.…”

“…Approximately two-thirds of the contigs had significant matches against sequences of existing proteins and 9% were annotated using Gene Ontology terms. This result is higher than recently reported in transcriptomic analysis of other bivalves [66, 67], supposedly because the complete C. gigas and P. fucata protein databases have become available since their genomes were sequenced [47, 48]. Moreover, the higher number of contigs (10,294 more) with significant matches with P. fucata proteins than with C. gigas proteins would likely be due to the closer relationship between the two Pinctada species.…”
