Towards the design of anti-amyloid short peptide helices

Abstract: A set of short peptide sequences susceptible to fibrillar aggregation produces sequneces capable of arresting elongation of amyloid fibrils. The "stop" signals are short helices customized for each individual target. Such a helix should exhibit high amphiphilicity, with differing conditions present on each side (one side should be highly hydrophilic to enable water to interact with the aggregate, while the other side must retain a local distribution of hydrophobicity which matches that of the terminal portion … Show more

“…Ensuring stabilization of the drug in the target protein structure may be a significant factor in obtaining a beneficial therapeutic effect. It was shown in the example of the proposed design of drugs to stop the propagation of amyloid fibrils ( Roterman et al, 2018 ; Banach et al, 2020a ).…”

“…5). The phylogenetic tree for the selected strains was created by a comparison of genome specific patterns of tetranucleotides with the program SWPhylo at http://swphylo.bi.up.ac.za/ [17]. The resulted tree file in PHYLIP format was provided through the command-line interface to the program Barcoding 2.0 as explained on the help Web-page http://seqword.bi.up.ac.za/barcoder_help_download/barcoding.html.

“…Phylogenetic relationships between organisms of these groups were inferred by the alignment-free program SWPhylo available at http://swphylo.bi.up.ac.za/ [17]. The strains used represent different species and subspecies including pathogenic and biotechnological strains.…”

“…Currently, there is a growing interest in finding sequences of relatively short peptides that may be active against amyloid formation [39,40], where amyloid structures generally are defined as having characteristic cross-β-sheet molecular structures [41]. The Aβ peptide is a typical example of an amyloid-forming pathological peptide.…”
