TIPMaP: a web server to establish transcript isoform profiles from reliable microarray probes

Abstract: BackgroundStandard 3′ Affymetrix gene expression arrays have contributed a significantly higher volume of existing gene expression data than other microarray platforms. These arrays were designed to identify differentially expressed genes, but not their alternatively spliced transcript forms. No resource can currently identify expression pattern of specific mRNA forms using these microarray data, even though it is possible to do this.ResultsWe report a web server for expression profiling of alternatively splic… Show more

“…Krzystanek et al [66] devised the "Biasogram" statistical approach for this reason, but this method does not address other pitfalls such as source material quality or cross-tissue contaminations, which a quality control method needs to in order for it to be useful in elucidating the tissue origin of a sample. Methods have also been devised to quality control transcript annotations as they are applied to microarray data, and these have been included into tools built for transcript annotation [67,68]. However, even if the transcripts are correctly annotated, this will not be enough to verify correct annotation of the tissue sample as a whole.…”
