A plethora of microbial cells is present in every gram of soil, and microbes are found extensively in plant and animal tissues. The mechanisms governed by microorganisms in the regulation of physiological processes of their hosts have been extensively studied in the light of recent findings on microbiomes. In plants, the components of these microbiomes may form distinct communities, such as those inhabiting the plant rhizosphere, the endosphere and the phyllosphere. In each of these niches, the "microbial tissue" is established by, and responds to, specific selective pressures. Although there is no clear picture of the overall role of the plant microbiome, there is substantial evidence that these communities are involved in disease control, enhance nutrient acquisition, and affect stress tolerance. In this review, we first summarize features of microbial communities that compose the plant microbiome and further present a series of studies describing the underpinning factors that shape the phylogenetic and functional plantassociated communities. We advocate the idea that understanding the mechanisms by which plants select and interact with their microbiomes may have a direct effect on plant development and health, and further lead to the establishment of novel microbiome-driven strategies, that can cope with the development of a more sustainable agriculture.

Ectomycorrhizal fungal diversity and community structure associated with cork oak in different landscapes

Cork oak (Quercus suber L.) forests play an important ecological and economic role. Ectomycorrhizal fungi (ECMF) are key components for the sustainability and functioning of these ecosystems. The community structure and composition of ECMF associated with Q. suber in different landscapes of distinct Mediterranean bioclimate regions have not previously been compared. In this work, soil samples from cork oak forests residing in different bioclimates (arid, semi-arid, sub-humid, and humid) were collected and surveyed for ectomycorrhizal (ECM) root tips. A global analysis performed on 3565 ECM root tips revealed that the ECMF community is highly enriched in Russula, Tomentella, and Cenoccocum, which correspond to the ECMF genera that mainly contribute to community differences. The ECMF communities from the rainiest and the driest cork oak forests were distinct, with soils from the rainiest climates being more heterogeneous than those from the driest climates. The analyses of several abiotic factors on the ECMF communities revealed that bioclimate, precipitation, soil texture, and forest management strongly influenced ECMF structure. Shifts in ECMF with different hyphal exploration types were also detected among forests, with precipitation, forest system, and soil texture being the main drivers controlling their composition. Understanding the effects of environmental factors on the structuring of ECM communities could be the first step for promoting the sustainability of this threatened ecosystem.

Investigations into probiotics have focused on their health benefits thus far, with some of the findings finally reaching the food and pharmaceutical industries, which have used them for commercial purposes. In biocontrol research some microbes, mainly isolated from plants, have shown antagonism towards both enteric and plant pathogens, and some of them represent probiotic species. Fresh fruits and vegetables are regarded as health-promoting dietary constituents, and if probiotics could be used to control the pathogens on them then they could turn out to be even healthier. The fresh produce industry still depends on agrochemicals and the increase in the demand for high-priced organically grown produce indicates consumer concerns regarding the use of agrochemicals. If the potential of probiotic organisms to serve as biocontrol agents for fresh produce is exploited, all fresh produce can be made as safe as organically grown produce, and much more wholesome. This review appraises the feasibility of such a move by evaluating how research has progressed in both disciplines (probiotic and biocontrol) and suggests sharing results from research via information technology, efficient collaboration, and the use of novel molecular biological tools to achieve the objective of probiotic antagonists. © 2018 Society of Chemical Industry.
