The mechanism of ϕC31 integrase directionality: experimental analysis and computational modelling

Abstract: Serine integrases, DNA site-specific recombinases used by bacteriophages for integration and excision of their DNA to and from their host genomes, are increasingly being used as tools for programmed rearrangements of DNA molecules for biotechnology and synthetic biology. A useful feature of serine integrases is the simple regulation and unidirectionality of their reactions. Recombination between the phage attP and host attB sites is promoted by the serine integrase alone, giving recombinant attL and attR sites… Show more

“…An alternative explanation is that the plateau behavior reflects an equilibrium state generated by reactions back to the attL and attR parental forms under limiting Gp44 concentrations. Stoichiometric requirements of the RDF for the excision reaction by Bxb1 and C31 integrases have also been reported (7,8,37). There is a demonstrable effect by the order of addition of components to LR reactions.…”

“…A synapsis inhibition mechanism is not supported by a recent kinetic model described for φC31 Int recombination by Pokhilko et al. (39), where a synaptic LxR complex is predicted to be the most stable species in the P + B → L + R pathway. We note, however, that the model's prediction of distinct reaction intermediates that may differ by the nature of their CC interaction partners is consistent with the structures and models described here.…”

“…We built a mathematical model based on the method described by Colloms et al (10), in which C31 integrase promoted assembly of linear DNA fragments (encoding genes for enzymes of the carotenoid biosynthetic pathway) and a supercoiled plasmid vector (see above). Supercoiled vector was used because of high recombination efficiencies with supercoiled substrates (12). All substrates (fragments and vector) have two att sites (as in Fig.…”
