The efficient phasing and imputation pipeline of low‐coverage whole genome sequencing data using a high‐quality and publicly available reference panel in cattle

Abstract: Low‐coverage whole genome sequencing (lcWGS) has great potential to effectively genotype large‐scale population and to provide solid data for imputation; however, the time for imputation needs to be optimized. There is also no publicly available reference panel for whole genome selection in cattle. Here, we proposed a combination of Beagle v5.4 for phasing and GLIMPSE2 for imputation, which is fast and accurate for cattle lcWGS data. Furthermore, we established a multi‐breed reference panel with 61.8 million S… Show more

“…Interrogation of these demonstrates that the majority of these regions contain olfactory receptor and immunity-related genes, regions of CNVs, and tandem repeats ( supplementary table S6, Supplementary Material online). Furthermore, eight of these have previously been identified as difficult to impute in modern taurine cattle ( Zhang et al 2023 ) including one of the two ancient only regions in this study. Additionally, we identify 30 regions of reduced recovery but not reduced accuracy that are present in four or more test samples ( supplementary table S7, Supplementary Material online), with only five exclusive to the four ancient samples.…”

“…Comprehensive human genotype imputation panels and platforms, such as 1000 Genomes Project (37) and NyuWa in China (38), have been provided. For agricultural animals, universal reference panels have been released for cattle (13,39,40), pigs (35,41), and aquatic animals (42). The Animal Impute DB version 2 provides genotype imputation services for 20 animal species, but the sample size of chickens (n=509) was limited and insufficiently representative (14).…”
