Species-level functional profiling of metagenomes and metatranscriptomes

Abstract: Functional profiling from metagenomic or metatranscriptomic (“meta’omic”) sequencing provides insight into the molecular activities of microbial communities. These analyses are typically carried out using comprehensive search of sequencing reads, which is time-consuming, prone to spurious mapping, and often limited to community-level quantification. We developed a tiered meta’omic search strategy (HUMAnN2) which enables fast, accurate, and species-resolved functional profiling of host-associated and environmen… Show more

“…Mean nearest sequenced taxon index = 0.12 6 0.02. Microbial pathways were profiled with HUMAnN2 (33), and comparison of the pathways overrepresented in RS compared with NS microbial communities was performed with linear discriminant analysis effect size (LEfSe) (34). Metabolic pathways with a linear discriminant analysis score .2 were considered significant.…”

“…To complement our optimized taxa-based approach and further utilize the resolution afforded by shotgun metagenomic sequencing, we applied HUMANn2 to identify the functional potential of microbial pathways present in the MI samples (Franzosa et al, 2018) [Table S4]. Utilizing both the Kraken2/GTDB and HUMANn2 pipelines, we identified a broad range of diversity across the 946 individuals in this geographically-restricted cohort of healthy French adults.…”

“…Such approaches are useful insofar as the presence of individual metabolic functions link directly to health or disease in the host, but this may not often be the case. Other studies are now profiling both microbiome taxonomic and functional composition to uncover patterns that may be important for health and disease in humans (Franzosa et al, ; Manor & Borenstein, ). Such methods have not yet been applied widely to plant and animal microbiomes, but most likely can and will be in the near future.…”
