Site‐to‐Site Reproducibility and Spatial Resolution in MALDI–MSI of Peptides from Formalin‐Fixed Paraffin‐Embedded Samples

Abstract: Purpose To facilitate the transition of MALDI–MS Imaging (MALDI–MSI) from basic science to clinical application, it is necessary to analyze formalin‐fixed paraffin‐embedded (FFPE) tissues. The aim is to improve in situ tryptic digestion for MALDI–MSI of FFPE samples and determine if similar results would be reproducible if obtained from different sites. Experimental Design FFPE tissues (mouse intestine, human ovarian teratoma, tissue microarray of tumor entities sampled… Show more

“…IHC staining was performed using antibodies against CK5 and CK6 (combined antibody CK5/6), CK7, TTF-1, Napsin-A, and p40 according to quality controlled and accredited protocols (ISO-9001, DIN 17020) to ensure diagnostic validity. Tissue sections were pretreated with an antigen retrieval buffer and stained using an automated device (Ventana Benchmark Ultra, Roche, Mannheim, Germany) as previously described [12]. A summary of the antibody characteristics and staining protocols is provided in Table S2.…”

“…Peptide MSI on FFPE tissue has been suggested to aid classification of tumors as multiple peptides can be detected on a single tissue section, and because the analysis is reliable, tissue saving, rapid and costeffective [22][23][24][25]. MSI has previously been used to successfully study non-tumor kidney diseases [26][27][28][29] and renal cancer [15][16][17].…”

“…In addition to frozen tissues, formalin-fixed, paraffin-embedded (FFPE) tissues sections could be applied to MALDI-MS imaging. However, FFPE tissues sections are completely stripped off lipophilic molecules after the deparaffinization step [52]; therefore, these sections have been adapted to detect proteins or peptides.…”
