Single-cell transcriptome profiling reveals intra-tumoral heterogeneity in human chordomas

Abstract: Background: Chordoma is a rare and aggressive bone tumor with high recurrence. The intra-tumoral heterogeneity of chordomas is poorly understood, limiting the development of effective therapeutic strategies. Methods: Single-cell RNA sequencing was performed to delineate the transcriptomic landscape of chordomas. Six tumor samples of pathologically classical chordomas were obtained, and 33,737 cells that passed quality control were included in the analysis. Results: The main cellular populations identi ed with sp… Show more

“…In literature, descriptions of immune phenotypes in chordoma are mainly based on H&E staining and immunohistochemistry, which provides limited insight. 36–39 Surprisingly, single-cell RNA-sequencing and multiplex IF techniques were applied in studies of the chordoma TIME only since last year, 40 41 with their findings supporting the current results, as macrophages were reported to significantly infiltrate the chordoma parenchyma, while T cells exhibited stromal infiltration. 41 To our knowledge, this is the first report of spectral flow cytometry analysis in chordoma, also in combination with mIF for TIME characterization.…”

“…Similarly, uniform analysis methods applied via HALO allow for high throughput, precise, and comparable results amongst assorted chordoma samples. Although chordomas are known to be heterogeneous with varying levels of expression of the markers we examined (7), a large sample size aided in achieving a more comprehensive idea of the chordoma TIME than what has previously been described, with the inclusion of myeloid and NK cell compartments.…”

“…The study of the tumor microenvironment, consisting of tumor, immune, vascular, and fibroblast cells (7), has garnered increased recent attention due to advances in immunotherapeutic options. An understanding of the host immune antitumor response can be important in prognostication, tumor phenotyping, and optimization of targeted treatment (8).…”

“…Studies of the chordoma immune microenvironment to date have focused on the PD-1 axis ( 90 , 91 ), as well as other potentially important immune checkpoints such as B7-H3 and HHLA2 ( 92 , 93 ). A recent single-cell transcriptomic analysis of six chordoma tumors identified putative immunosuppressive contributions from regulatory T cells, tumor-associated macrophages, and TGFβ signaling ( 94 ). Notably, TGFβ pathway genes are upregulated by brachyury ( 81 ).…”
