Single Cell RNA-Sequencing of Pluripotent States Unlocks Modular Transcriptional Variation

Abstract: SummaryEmbryonic stem cell (ESC) culture conditions are important for maintaining long-term self-renewal, and they influence cellular pluripotency state. Here, we report single cell RNA-sequencing of mESCs cultured in three different conditions: serum, 2i, and the alternative ground state a2i. We find that the cellular transcriptomes of cells grown in these conditions are distinct, with 2i being the most similar to blastocyst cells and including a subpopulation resembling the two-cell embryo state. Overall lev… Show more

“…S4B). As geneexpression heterogeneity decreased with increasing expression levels (49,50) (Fig. S4C), we quantified the expression heterogeneity of each gene as the vertical distance of its squared coefficient of variations (CV 2 ) from the median CV 2 [distance to median (DM)] at its corresponding expression level in a double log-transformed space (50).…”

“…S2B). The possible differences in heterogeneity of gene expression in terms of functional categories between Dnmt3a WT/WT and Dnmt3a R878H/WT mice were further investigated (Dataset S3): We compared distance-to-the-median (DM) values of genes in mouse pairs for each Gene Ontology (GO term) as previously described (17). Altogether, 1,039 GO terms revealed significant differences in at least one pairwise comparison (P < 0.01) (Dataset S4).…”

“…A recently developed technique of single-cell RNA sequencing (scRNA-Seq) and single-cell highthroughput quantitative RT-PCR (qRT-PCR) provide opportunities to address these fundamental questions at a high resolution. Thus far, the single-cell techniques have been used to reveal pluripotency state transition and lineage segregation of embryonic stem cells and distinct cell types of preimplantation embryos (2)(3)(4)(5)(22)(23)(24)(25)(26). More recently, the technology was also used to decipher the mesodermal lineage diversification toward the hematopoietic system in the post-implantation embryo (27,28), and to compare the pluripotency state between preimplantation and post-implantation embryos (5,29).…”
