Significance of the RBD mutations in the SARS-CoV-2 Omicron: from spike opening to antibody escape and cell attachment

Abstract: We computationally investigated the role of the Omicron RBD mutations on its structure and interactions with ACE2. Our results suggest that, compared to the WT and Delta, the mutations in the Omicron RBD facilitate a more efficient RBD opening and ACE2 attachment. These effects, combined with antibody evasion, may contribute to its dominance over Delta. While the Omicron RBD escapes most antibodies from prior infections, epitope analysis shows that it harbors sequences with significantly improved antigenicity… Show more

“…Emerging data also suggests that the mutations within the Omicron variant facilitate a receptor-binding domain that allows more accessibility to the RGD motif, which may ultimately enhance integrin binding ( Hossen et al., 2022 ) and be associated with higher transmission rates than other variants of concern. Mapping the tissue distribution of integrins also highlights its potential as an alternative receptor.…”

“…Notably, in situ , this second hydrophobic patch is primarily exposed when the full S protein RBD is in the “up” position (Fig. 1a), and residues like S383 form hydrogen bonds with surrounding S trimer domains 50,51 . This report agrees with other studies that have also introduced mutations near the RBD core, leading to increased production and stability 52,53 .…”

“…In contrast, substitution of the Omicron spikes results in a predominantly closed conformation that may allow them to evade antibodies (Calvaresi et al, 2023). Other studies show that the mutations in the RBD of Omicron may promote the conformation to change from "down" to "up" and thus increase engagement of ACE2 (Hossen et al, 2022;Ye et al, 2022). This may due to the mutations that reduce the protein-protein interaction affinity of RBD with its neighboring domains (Singh et al, 2022).…”
