Scaling and self-organized criticality in proteins II

Abstract: The complexity of proteins is substantially simplified by regarding them as archetypical examples of self-organized criticality (SOC). To test this idea and to elaborate it, this article applies the Moret-Zebende (MZ) SOC hydrophobicity scale to transport repeat proteins of the HEAT superfamily, importin ␤, and transportin, as well as the export protein Cse1p, and their ubiquitous cargo manager Ran. The difference between the MZ scale and conventional hydrophobicity scales reflects long-range conformational fo… Show more

“…Interestingly, our water density analysis also showed that the solvent density is low in the Ran binding sites, revealing the fact that hydrophobic forces are important for RanGTP binding to Exp5 (Fig. 15A, left; Phillips 2008).…”

“…Such an asymmetric distribution of water would principally buffer the electrostatic repulsions between phosphate groups of RNA and the electronegative atoms on the protein (Reddy et al 2001). For the Ran binding surfaces, the lower hydrophilic nature suggests that hydrophobic interactions play important roles in RanGTP binding to Exp5 (Phillips 2008). 3.…”

“…However, this does not mean that these small (but very numerous) interactions are unimportant; quite the contrary, they can easily connect the mutational and dynamical conformational differences and provide much more accurate and readily available estimates [7] of property trends than backbone strain energies, which are also long-range [9]. …”
