RNAhybrid: microRNA target prediction easy, fast and flexible

Abstract: In the elucidation of the microRNA regulatory network, knowledge of potential targets is of highest importance. Among existing target prediction methods, RNAhybrid [M. Rehmsmeier, P. Steffen, M. Höchsmann and R. Giegerich (2004) RNA, 10, 1507–1517] is unique in offering a flexible online prediction. Recently, some useful features have been added, among these the possibility to disallow G:U base pairs in the seed region, and a seed-match speed-up, which accelerates the program by a factor of 8. In addition, the… Show more

“…3C). Next, we cloned six different experimentally verified miR-21 target sites with various predicted binding free energies (20) into the 3′-UTR of ceRNA2 (EYFP-expressing construct), respectively (Figs. 2B and 3D).…”

“…Conservation and phylogenetic analyses were done by the publicly available WebLogo, a sequence logo generator (Larkin et al, 2007), and ClustalW (Crooks et al, 2004) to generate a cladogram tree using neighborjoining clustering, respectively. For data mining in the identification of miRNAs' targets, psRNATarget, a plant small RNA target analysis server available at http:// plantgrn.noble.org/psRNATarget/ (Dai and Zhao, 2011), and RNAhybrid, a miRNA target prediction tool (bibiserv2.cebitec.uni-bielefeld.de/rnahybrid) (Kruger and Rehmsmeier, 2006), were used. The GO database was downloaded from the Gene Ontology website (http:// www.geneontology.org/GO.downloads.shtml) for the confirmation of miRNAs' functions.…”

“…To identify the putative gene targets of miR-8, we took an in silico approach, as previously described (8), using five different targetprediction programs: TargetScan (14), PITA (15), miRanda (16), RNAhybrid (17), and a program developed in house (8). To assess conservation criteria, we predicted miR-8 targets using Ae.…”
