RNA-seq Profiles of Immune Related Genes in the Spleen of Necrotic Enteritis-afflicted Chicken Lines

Abstract: The study aimed to compare the necrotic enteritis (NE)-induced transcriptome differences between the spleens of Marek’s disease resistant chicken line 6.3 and susceptible line 7.2 co-infected with Eimeria maxima/Clostridium perfringens using RNA-Seq. Total RNA from the spleens of two chicken lines were used to make libraries, generating 42,736,296 and 42,617,720 usable reads, which were assembled into groups of 29,897 and 29,833 mRNA genes, respectively. The transcriptome changes were investigated using the di… Show more

“…An average of 55.9% ± 3.3% of reads were mapped to the duck reference genome (Table 1 ). The mapping rate was far lower than the ones observed in chicken (79%) [ 32 ], mouse (95%) and human (95%) [ 33 ]. Given that this RNA-seq generated a great deal of high quality reads as the percentage of Q20 bases showed (Table 1 ), we speculated that poor assembly quality of currently published duck reference genome should be the main reason for the low mapping rates [ 34 ].…”

“…Additionally, we identified TGF-beta receptor was upregulated in the Combo vaccine. TGF-beta has been implicated as an important cytokine in the spleen of chickens during infection with various pathogens ( 47 , 52 54 ). By upregulating the receptor, the host may be more primed to quickly combat infections.…”

“…High-throughput technologies such as microarray analysis and RNA sequencing (RNA-seq) are able to detect a large number of genes as well as their relationship. RNA-seq analysis will help to understand host-pathogen interaction and elucidate the mechanism of host genetic control of disease, and provide the basis for future studies that can lead to the development of marker-based selection of highly disease-resistant chickens (Truong et al 2015). Both microarray and real-time PCR revealed 19 genes up-regulated in chicken embryo fibroblasts (CEF) 1 h after infection with SE.…”
