RNA Ligands That Distinguish Metabolite‐Induced Conformations in the TPP Riboswitch

Abstract: Riboswitches are conserved noncoding elements, located in untranslated regions of messenger RNAs (mRNAs), which regulate the expression of metabolism genes in biosynthetic pathways in response to metabolite binding. [1,2] They bind to small metabolite molecules, thereby triggering the expression of distinct genes that are in turn involved in biosynthetic pathways of the metabolite. As riboswitches regulate the expression of essential genes in many bacteria, these RNAs might serve as targets for the development… Show more

“…The crystal structure of the THI‐box RNA provides insight into how this riboswitch recognizes its ligand, and how it can discriminate between TPP and related molecules (Edwards and Ferré‐D'Amaré, 2006; Serganov et al ., 2006; Thore et al ., 2006). Although some studies on the conformational rearrangements that the THI‐box riboswitch undergoes upon addition of TPP have been recently reported (Lang et al ., 2007; Mayer et al ., 2007; Rentmeister et al ., 2007), there is no work that focuses on the importance of the individual bases that are involved in binding TPP and in the TPP‐induced conformational changes.…”

“…Relatively few riboswitch folding kinetic studies have appeared . Most of them focus on the aptamer segment, although the expression domain was included in some kinetic studies of ligand binding . Aptamer folding is temperature dependent and may take place on the timescale of transcription near 37°C.…”

“…A particularly attractive option to deplete lncRNA expression is the use of aptamer‐conjugated small interfering RNA (siRNA). Aptamers are single‐stranded RNA or DNA molecules that fold into a particular conformation and recognize a specific 3D structure present in their protein or RNA targets (Mayer et al., ). They can be designed to recognize specific surface receptors and therefore to be internalized selectively by cancer cells, thus reducing the side effects of non‐cancer cell targeting (Sun et al., ).…”
