RNA Binding Properties of Novel Gene Silencing Pyrrole-Imidazole Polyamides

Abstract: Pyrrole-imidazole (PI) polyamides are a novel group of gene-silencing compounds, which bind to a minor groove of double stranded (ds)DNA in a sequence-specific manner. To explore the RNA binding properties of PI polyamides targeting rat transforming growth factor-β1 (TGF-β1 Polyamide) and influenza A virus (PA polyamide), we designed dsRNAs with an identical sequence to the target DNA and analyzed RNA binding properties of the polyamide. Biacore assay showed fast binding of TGF-β1 Polyamide to the dsRNA, where… Show more

“…One of the promising revenues is utilizing our advancing knowledge in epigenetic manipulation, such as designing antisense oligonucleotides or modulators of transcription factors to selectively up- or down-regulate targeted genes [146]. Novel gene-silencing compounds, such as pyrrole-imidazole (PI) polyamides, showed favorable specificity for targeted double strand DNA [147]. DNA methylation is another essential epigenetic modification that plays critical roles in regulation of genes, development and disease.…”

“…The comprehensive identification of ncRNAs with high enrichment relied on the unique binding mode of PI polyamide to target sequences of double-stranded DNA through minor grooves (Additional file 1 : Fig. S1b) so that PI polyamide has almost no affinity to single-stranded and double-stranded RNA [ 53 ]. This property reduces contamination of abundant messenger RNAs and ribosomal RNAs during telomeric chromatin isolation by PI-PRICh, whereas chromatin isolation using other nucleic acid probes can potentially have abundant contaminant RNAs, because the nucleic acid probes often nonspecifically hybridize RNAs by mismatch pairing.…”

“…Surface plasmon resonance (SPR) is an optical method that is generally applied to investigate enzymatic reactions (Iwasaki et al, 2001), RNA-hybridization (Iguchi et al, 2013), antibody-antigen interactions (Karlsson & Fält, 1997;Weeraratne et al, 2013), etc. Therefore, SPR technology was used to study the binding affinity between TK peptide and integrin a 6 b 1.…”
