rFRET: A comprehensive, Matlab‐based program for analyzing intensity‐based ratiometric microscopic FRET experiments

Abstract: Fluorescence or F€ orster resonance energy transfer (FRET) remains one of the most widely used methods for assessing protein clustering and conformation. Although it is a method with solid physical foundations, many applications of FRET fall short of providing quantitative results due to inappropriate calibration and controls. This shortcoming is especially valid for microscopy where currently available tools have limited or no capability at all to display parameter distributions or to perform gating. Since us… Show more

“…Typical endoscopic images for the lesions were analysed using MatLab software (USA), and the pixel brightness of the red, green and blue (RGB) colours for the targeted areas was calculated 7, 24 . The distance to the mucosa was estimated using the top (approximately 2 mm) of a transparent cap (DH-11GZ, FUJIFILM Co., Tokyo, Japan) for comparison when taking images.…”

“…Fluorescence intensity of a donor-acceptor doublelabeled sample recorded in three different fluorescence channels was analyzed by the rFRET program written in Matlab (Mathworks, Natick, MA) using DipImage functions (Delft University of Technology, Delft, The Netherlands) (23). Briefly, since membrane proteins were labeled, manuallyseeded watershed transformation was used to segment the image and to create the "mask image."…”

“…Briefly, since membrane proteins were labeled, manuallyseeded watershed transformation was used to segment the image and to create the "mask image." Finally, the FRET efficiency was calculated using maximum likelihood estimation after performing watershed segmentation on the donor-acceptor double-labeled sample (23,30). “…In the next step, Rolling Circle Amplification (RCA) will generate a single-stranded DNA product which is connected to one of the proximity probes and it contains several concatenated copies of the connector oligonucleotides. Nevertheless, for the quantitative measurements in the range of 2-10 nm, F€ orster resonance energy transfer (FRET) should be considered as a more reliable tool (9)(10)(11)(12)(13) and at the same time, the saturation features of PLA should be taken into account (14). Interpretation of the results of PLA are based on the assumption that a PLA signal is detectable if the proximity probes are located at a distance of tens of nanometers (7,8).…”
