Ammonia tolerance is a universal characteristic among the ammonia-oxidizing bacteria (AOB); in contrast, the known species of ammonia-oxidizing archaea (AOA) have been regarded as ammonia sensitive, until the identification of the genus “Candidatus Nitrosocosmicus.” However, the mechanism of its ammonia tolerance has not been reported. In this study, the AOA species “Candidatus Nitrosocosmicus agrestis,” obtained from agricultural soil, was determined to be able to tolerate high concentrations of NH3 (>1,500 μM). In the genome of this strain, which was recovered from metagenomic data, a full set of genes for the pathways of polysaccharide metabolism, urea hydrolysis, arginine synthesis, and polyamine synthesis was identified. Among them, the genes encoding cytoplasmic carbonic anhydrase (CA) and a potential polyamine transporter (drug/metabolite exporter [DME]) were found to be unique to the genus “Ca. Nitrosocosmicus.” When “Ca. Nitrosocosmicus agrestis” was grown with high levels of ammonia, the genes that participate in CO2/HCO3− conversion, glutamate/glutamine syntheses, arginine synthesis, polyamine synthesis, and polyamine excretion were significantly upregulated, and the polyamines, including putrescine and spermidine, had significant levels of production. Based on genome analysis, gene expression quantification, and polyamine determination, we propose that the production and excretion of polyamines is probably one of the reasons for the ammonia tolerance of “Ca. Nitrosocosmicus agrestis,” and even of the genus “Ca. Nitrosocosmicus.” IMPORTANCE Ammonia tolerance of AOA is usually much lower than that of the AOB, which makes the AOB rather than AOA a predominant ammonia oxidizer in agricultural soils, contributing to global N2O emission. Recently, some AOA species from the genus “Ca. Nitrosocosmicus” were also found to have high ammonia tolerance. However, the reported mechanism for the ammonia tolerance is very rare and indeterminate for AOB and for AOA species. In this study, an ammonia-tolerant AOA strain of the species “Ca. Nitrosocosmicus agrestis” was identified and its potential mechanisms for ammonia tolerance were explored. This study will be of benefit for determining more of the ecological role of AOA in agricultural soils or other environments.

Antibiotics are pollutants that are constantly discharged into ocean and coastal wetlands and affect the growth and activity of microorganisms. Ammonia-oxidizing archaea (AOA) and bacteria (AOB), which are very important in the global nitrogen cycle, are affected by antibiotics in the environment as well. Antibiotics have different influences on AOA and AOB microbial communities due to their different biochemical compositions and metabolic mechanisms, which change the ammoniaoxidizing process in different environments. In this study, 62 samples from four typical coastal wetland types along the Bohai Rim were collected and treated with streptomycin sulfate and penicillin in the laboratory. The total ammonia oxidation rate decreased by 61.2-84.0% with streptomycin sulfate and decreased by 50.0-74.5% with penicillin. The significant change in abundance and community structure indicated that AOB were more inhibited than AOA by streptomycin sulfate and penicillin. Nevertheless, ecological network analysis verified that the internal association in the AOA community was more fragile than that in the AOB community. Moreover, the relationship between AOA and other nitrogen-transforming functional archaea weakened in the presence of antibiotics, while AOB established relationships with more nitrogen-transforming functional bacteria in the presence of antibiotics. Streptomycin sulfate had a stronger effect than penicillin due to the different inhibiting mechanisms of these antibiotics and the promotion of interspecific cooperation induced by penicillin in AOA.

Nitrogen is commonly removed from wastewater by nitrification to nitrate followed by nitrate reduction to N2. Shortcut N removal saves energy by limiting ammonia oxidation to nitrite, but nitrite accumulation can be unstable. We hypothesized that repeated short-term exposures of ammonia-oxidizing communities to free ammonia (FA) and free nitrous acid (FNA) would stabilize nitritation by selecting against nitrite-oxidizing bacteria (NOB). Accordingly, we evaluated ammonium oxidation of anaerobic digester centrate in two bench-scale sequencing batch reactors (SBRs), seeded with the same inoculum and operated identically but with differing pH-control strategies. A single stressor SBR (SS/SBR) using pH set-point control produced HNO3, while a dual stressor SBR (DS/SBR) using timed alkalinity addition (TAA) produced HNO2 (ammonium removal efficiency of 97 ± 2%; nitrite accumulation ratio of 98 ± 1%). The TAA protocol was developed during an adaptation period with continuous pH monitoring. After adaptation, automated TAA enabled stable nitritation without set-point control. In the SS/SBR, repeatedly exposing the community to FA (8–10 h/exposure, one exposure/cycle) selected for FA-tolerant ammonia-oxidizing bacteria (Nitrosomonas sp. NM107) and NOB (Nitrobacter sp.). In the DS/SBR, repeatedly exposing the community to FA (2–4 h/exposure, three exposures/cycle) and FNA (4–6 h/exposure, two exposures/cycle) selected for FA- and FNA-resistant AOB (Nitrosomonas IWT514) and against NOB, stabilizing nitritation.
