Research Resource: RNA-Seq Reveals Unique Features of the Pancreatic β-Cell Transcriptome

Abstract: The pancreatic β-cell is critical for the maintenance of glycemic control. Knowing the compendium of genes expressed in β-cells will further our understanding of this critical cell type and may allow the identification of future antidiabetes drug targets. Here, we report the use of next-generation sequencing to obtain nearly 1 billion reads from the polyadenylated RNA of islets and purified β-cells from mice. These data reveal novel examples of β-cell-specific splicing events, promoter usage, and over 1000 lon… Show more

“…Pancreatic β cells express mRNA encoding multiple members of the RAS, RAF, and RASSF protein families (ref. 16 and Supplemental Figure 9). B-RAF and RASSF1 were broadly detected by immunostaining in the pancreas at P5, with relatively high expression in islets ( Figure 3, E and F).…”

“…Pancreatic fragments were pelleted for 2 min at 400 × g at 4°C in a microcentrifuge and then were resuspended in 5 mL of TRIzol and were homogenized with a pellet pestle motor using an RNase-free pestle (Fisher Scientific). GFP + β cells were separated by FACS from digested pancreata, and RNA was purified as previously described (62).…”

“…Adult islet and β-cell RNA-sequencing data were derived from published data from massively parallel sequencing of cDNA purified from isolated 4-mo-old adult mouse islets and sorted β cells (62) and were expressed as reads per kilobase of exon model per million mapped reads (RPKM).…”

“…Characterization of βLINC1 lncRNAs expressed in the pancreatic islet are often highly tissue-specific, associated with clusters of open chromatin, and located in the genomic vicinity of transcription factors involved in β-cell development and/or function (Ku et al 2012;Moran et al 2012). We analyzed βLINC1 (formally HI-LNC15), a 6.8-kb post-transcriptionally processed human islet-specific transcript without coding potential (Moran et al 2012) that is located in a region of open chromatin ∼20 kb upstream of NKX2.2, an essential islet homeobox transcription factor gene (Supplemental Fig.…”
