Rapid structural fluctuations of the free HIV protease flaps in solution: Relationship to crystal structures and comparison with predictions of dynamics calculations

Abstract: Crystal structures have shown that the HIV-1 protease flaps, domains that control access to the active site, are closed when the active site is occupied by a ligand. Although flap structures ranging from closed to semi-open are observed in the free protease, crystal structures reveal that even the semi-open flaps block access to the active site, indicating that the flaps are mobile in solution. The goals of this paper are to characterize the secondary structure and fast (sub-ns) dynamics of the flaps of the fr… Show more

“…This agrees well with previous calculations and experimental measurements of the relaxation rate of fast-flap conformational opening, which exhibits a small kinetic barrier (k flap ≈ 0.1 ns −1 ) (10,15,33,34). Even though self-association via both flap opening and lateral threading was observed, it is difficult to attribute any event solely to either one or the other mechanism.…”

“…Access to this site is modulated by a pair of flexible β-hairpin flaps (Fig. 1C) that must first open to allow entry and then close (10)(11)(12)(13)(14)(15) to make substrate cleavage viable through a structurally conserved recognition pattern (16)(17)(18)(19). Recent advances in paramagnetic relaxation enhancement (PRE) (20) reveal transient N-terminal contacts within the active site, but a complete structural characterization of this transient process in full atomic detail remains an outstanding challenge and is the aim of this work.…”

“…Fig. 8 shows plots of S 2 values determined for apo-inactive constructs Bi, PR5i, and AEi The results of Bi are similar to those obtained previously for a related subtype B construct called PMPR (19,21,31,59,64). Consistent with earlier findings, S 2 values plotted as a function of residue number (Fig.…”

“…The flaps must open to allow substrate entry and likely the release of catalytic product (19,20). Molecular dynamics (MD) simulations have shown nominally three states in this process as follows: namely closed, semiopen, and wide open conformations (20,21).…”
