In wheat, strong genetic correlations have been found between grain yield (GY) and tiller number per plant (TN), fertile spikelet number per spike (FSN), kernel number per spike (KN) and thousand‐kernel weight (TKW). To investigate their genetic relationships at the individual quantitative trait locus (QTL) level, we performed both normal and multivariate conditional QTL analysis based on two recombinant inbred lines (RILs) populations. A total of 79 and 48 normal QTLs were identified in the International Triticeae Mapping Initiative (ITMI)/SHW‐L1 × Chuanmai 32 (SC) populations, respectively, as well as 55 and 35 conditional QTLs. Thirty‐two QTL clusters in the ITMI population and 18 QTL clusters in the SC population explained 0.9%–46.2% of phenotypic variance for two to eight traits. A comparison between the normal and conditional QTL mapping analyses indicated that FSN made the smallest contribution to GY among the four GY components that were considered at the QTL level. The effects of TN, KN and TKW on GY were stronger at the QTL level.

Although DNA elimination, gene silencing and duplication and pseudogenization are associated with allopolyploidization in wheat, the effect of allopolyploidy on the ecogeographical expansion and domestication of this species remains unknown. In the present study, we used 1862 mapped loci to investigate genetic changes associated with allopolyploidization by comparing bands between synthetic wheat SHW-L1 and its parental lines Aegilops tauschii ssp. tauschii AS60 (DD) and Triticum turgidum ssp. turgidum AS2255 (AABB). A total of 338 (18.15%) loci from AS60 or AS2255 were found to have been eliminated from SHW-L1. Of these loci, 56 were present only in AS2255; 212 ones were found only in AS60 and 70 ones were detected in both AS2255 and AS60. The different numbers of eliminated loci originating from AS2255 and AS60 suggest that the D genome of SHW-L1 suffered more disruption during the allopolyploidization process than the A and B genomes. In addition, 82 eliminated loci were tightly linked to express quantitative trait loci, with 53 of these loci containing open reading frame sequences predicted to encode proteins related to disease resistance, environmental adaption, nitrogen fixation, nitrogenase reductase and other processes. Further investigation of changes in these gene sequences should help elucidate the genetic mechanisms underlying the increased fitness, adaptability and competitiveness that have accompanied wheat during domestication.

Aegilops tauschii, the diploid D genome progenitor of the hexaploid wheat, has been used to improve modern common wheat by creating synthetic hexaploid wheat (SHW) as a bridging mechanism for wheat breeding. Most Ae. tauschii accessions have hairiness on the leaf sheath, whereas the hexaploid common wheat is usually glabrous. In this study a major QTL for leaf sheath hairiness (LSH) was detected on the long arm of chromosome 4D in two recombinant inbred line (RIL) populations produced from SHW-derived cultivar Chuanmai 42. The QTL peak was flanked by markers Xbarc48 and Xbarc1183/ D_GB5Y7FA01AGCKH_224, and explained more than 75 % of the phenotypic variation. The QTL allele for LSH was contributed by Chuanmai 42, and originated from Ae. tauschii. In both RIL populations the QTL allele producing hairy leaf sheath was significantly and positively associated with increased grain yield, grain weight and grain weight per spike. Moreover, most Chuanmai 42-derived cultivars have inherited the hairy leaf sheath character.
