Proteogenomic analysis unveils the HLA Class I presented immunopeptidome in melanoma and EGFR mutant lung adenocarcinoma

Abstract: Immune checkpoint inhibitor and adoptive lymphocyte transfer-based therapies have shown great therapeutic potential for cancers with high tumor mutation burden (TMB). Here, we employed mass spectrometry (MS)-based proteogenomic large-scale profiling to identify potential immunogenic human leukocyte antigen (HLA) Class I-presented peptides in both melanoma, a “hot tumor” with high TMB, and EGFR mutant lung adenocarcinoma, a “cold tumor” with low TMB. We identified several classes of neopeptides, including mutat… Show more

“…For example, Catalogue of Somatic Mutations in Cancer (COSMIC), containing somatic mutations from variety of cancer types, has been widely used for generating customized reference and identifying cancer-specific mutations (Zhu et al, 2018). Qi and colleagues utilized LNCipedia to predict lncRNAs regions and discovered lncRNA-coded neoantigens in lung adenocarcinoma (Qi et al, 2021). A key consideration in developing a proteogenomic database search strategy is the determination of an appropriate false-discovery rate (FDR).…”

“…This has led to a few promising applications using de novo peptide sequencing including complete de novo sequencing of antibody sequences and discovery of new the human leukocyte antigen (HLA) antigens. [10,87,90] However, there is still a huge gap between de novo peptide sequencing and database search based peptide identification methods in terms of accuracy of peptide identification, thus resulting in its limited applications in proteomics studies. Further improvement could be achieved from, but not limited to, the following aspects.…”

“…MS-based peptide sequencing has been widely used for high throughput MHC-associated peptidome discovery [ 12 , 13 , 14 , 15 ]. To systematically and accurately quantify the HLA associated immunopeptides presented on the tumor cell surface, we leveraged stable isotope labeling by amino acids in cell culture (SILAC) and mass spectrometry (MS)-based proteomics.…”
