Profiling microRNA expression in Atlantic killifish (Fundulus heteroclitus) gill and responses to arsenic and hyperosmotic stress

Abstract: The Atlantic killifish (Fundulus heteroclitus), native to estuarine areas of the Atlantic coast of the United States, has become a valuable ecotoxicological model as a result of its ability to acclimate to rapid environmental changes and adapt to polluted habitats. MicroRNAs (miRNAs) are highly conserved small RNAs that regulate gene expression and play critical roles in stress responses in a variety of organisms. Global miRNA expression in killifish and the potential roles miRNA have in environmental acclimat… Show more

“…ESKAPE Act PLUS uses a binomial test to assess whether there is a significant number of upregulated or downregulated genes or proteins among all genes or proteins detected for a given KEGG pathway or GO term. KEGG pathway and GO term activation analysis were performed as previously described ( 26 28 ). The universe for the binomial test is all genes or proteins from the input file (rather than all genes or proteins known for a given species).…”

“…Figures were generated using the ggplot2 package (78). Systematic KEGG-pathway activation analysis was performed with the help of the KEGGREST package in R (79) as previously described (80,81). Briefly, under the null hypothesis, about half of the proteins associated with any KEGG pathway would be expected to respond to EV exposure with an FC > 0, while the other half would respond with an FC < 0.…”

“…In 2015, MirGeneDB was created and covers a breadth of metazoan species, but this database provides miRNA annotation for only one fish species, zebrafish ( Fromm et al 2020 ). miRNAs, however, are of great interest in fish research with studies ranging from genomic evolution ( Xiong et al 2019 ; Desvignes et al 2021 ), development ( Giraldez et al 2006 ; Kasper et al 2017 ; Gay et al 2018 ), medical models ( Hsu et al 2017 ), aquaculture ( Herkenhoff et al 2018 ; Blödorn et al 2021 ; Cardona et al 2021 ), pathology ( Andreassen and Høyheim 2017 ; Wang et al 2018 ), toxicology ( Goodale et al 2019 ; Ahkin Chin Tai and Freeman 2020 ), to adaptation, and speciation ( Franchini et al 2019 ; Kelley et al 2021 ). In most fish miRNA studies, the lack of consistent annotation resources leads to using, by default, combinations of annotations existing in other, often distantly related species, or to de novo prediction of miRNAs using different algorithms in different research groups, leading to inconsistent results among species.…”
