To determine a hypothetical scenario that accounts for the diversification of the two species of the genus Antilophia, we conducted multilocus molecular comparisons and species distribution modeling for the two taxa, which have distinct male plumage coloration patterns and allopatric geographic distributions, despite the high degree of genetic similarity indicated by recent studies. Three mitochondrial and three nuclear fragments were analyzed. The results indicate clear differences in the genetic diversity of the two species, but with ample sharing of haplotypes in all the markers analyzed, reflecting the absence of reciprocal monophyly, presumably due to the relatively recent and still incomplete separation of the two species. The paleoclimatic distribution models, together with the observed genetic profile indicate a recent process of divergence by geographic isolation in the ancestral populations of the two species. This scenario coincides with the recent climatic events of the South American dry diagonal, which involves the gallery forests of the Cerrado biome and the cloud forest enclaves of the seasonal tropical dry forest of the Caatinga between the late Pleistocene and the mid Holocene.

1Natural history museum collections represent a vast source of ancient and historical DNA samples from 2 extinct taxa that can be utilized by high throughput sequencing tools to reveal novel genetic and 3 phylogenetic information about them. Here we report on the successful sequencing of complete 4 mitochondrial genome sequences (mitogenomes) from eleven extinct bird species, using de novo 5 assembly of short sequences derived from toepad samples of degraded DNA from museum specimens. 6For two species (the Passenger Pigeon Ectopistes migratorius and the South Island Piopio Turnagra 7 capensis), whole mitogenomes were already available from recent studies, whereas for five others (the 8Great Auk Pinguinis impennis, the Imperial Woodpecker Campehilus imperialis, the Huia Heteralocha 9 acutirostris, the Kauai Oo Moho braccathus and the South Island Kokako Callaeas cinereus) there were 10 partial mitochondrial sequences available for comparison. For all seven species we found sequence 11 similarities of >98%. For the remaining four species (the Kamao Myadestes myadestinus, the Paradise 12Parrot Psephotellus pulcherrimus, the Ou Psittirostra psittacea, and the Lesser Akialoa Akialoa obscura) 13 there was no sequence information available for comparison, so we conducted blast searches and 14 phylogenetic analyses to determine their phylogenetic positions and identify their closest extant 15 relatives. These mitogenomes will be valuable for future analyses of avian phylogenetics and illustrate 16 the importance of museum collections as repositories for genomics resources. 17

Kaempfer’s Woodpecker (Celeus obrieni) is the only species of the genus Celeus endemic to Brazil. The description of this taxon as a subspecies of the Rufous-headed Woodpecker (Celeus spectabilis) was based on a single specimen. While C. obrieni and C. spectabilis are now considered separate species based on morphological and limited molecular evidence, no study has critically tested the reciprocal monophyly and degree of evolutionary independence between these taxa with several specimens. Herein, fragments of the mitochondrial and nuclear DNA of three recently-collected specimens of C. obrieni were analyzed to evaluate the degree of evolutionary differentiation of this taxon with respect to C. spectabilis. The results confirm the reciprocal monophyly between the specimens of C. obrieni and C. spectabilis. The genetic divergence values for the two taxa also support their classification as independent species, given that they are greater than the values recorded among other closely-related but separate species of the same genus. Estimates of the divergence time between C. obrieni and C. spectabilis indicate that cladogenesis occurred in the mid-Pleistocene, during a period of major climatic fluctuations and landscape change, consistent with the hypothesis of a corridor of open bamboo dominated forests and woodland stretching.
