The plant microbiome plays a critical role in plant growth, development, and health, with endophytes being recognized as essential members due to their close interactions with host plants. However, knowledge gaps remain in understanding the mechanisms driving the colonization and establishment of endophytic communities. To address this issue, we investigated the microbiota of tobacco roots and leaves, including both epiphytic and endophytic microorganisms. We found that Actinobacteria and Alphaproteobacteria were significantly enriched in the root endosphere. Additionally, we identified higher abundances of functional traits involved in antibiotic synthesis, plant cell wall degradation, iron metabolism, secretion systems, and nicotine degradation enzymes in the endosphere. We further studied metagenome-assembled genomes from the rhizosphere and root endosphere, revealing a greater diversity of secondary metabolites in bacteria within the root endosphere. Together, this study provides insights into the taxonomic and functional assembly cues that may contribute to shaping the endophytic plant microbiota. IMPORTANCE The presence of diverse microorganisms within plant tissues under natural conditions is a well-established fact. However, due to the plant immune system’s barrier and the unique microhabitat of the plant interior, it remains unclear what specific characteristics bacteria require to successfully colonize and thrive in the plant endosphere. Recognizing the significance of unraveling these functional features, our study focused on investigating the enriched traits in the endophytic microbiota compared to the epiphytes. Through our research, we have successfully identified the taxonomic and functional assembly cues that drive the enrichment of the endophytic microbiota across the epiphytic compartments. These findings shed new light on the intricate mechanisms of endophyte colonization, thereby deepening our understanding of plant-microbe interactions and paving the way for further advancements in microbiome manipulation.

Synsepalum dulcificum exhibits high edible and medicinal value; however, there have been no reports on the exploration of its endophyte resources. Here, we conducted analyses encompassing plant metabolomics, microbial diversity, and the biological activities of endophytic metabolites in S. dulcificum. High-throughput sequencing identified 4,913 endophytic fungal amplicon sequence variants (ASVs) and 1,703 endophytic bacterial ASVs from the roots, stems, leaves, flowers, and fruits of S. dulcificum. Fungi were classified into 5 phyla, 24 classes, 75 orders, 170 families, and 313 genera, while bacteria belonged to 21 phyla, 47 classes, 93 orders, 145 families, and 232 genera. Furthermore, there were significant differences in the composition and content of metabolites in different tissues of S. dulcificum. Spearman’s correlation analysis of the differential metabolites and endophytes revealed that the community composition of the endophytes correlated with plant-rich metabolites. The internal transcribed spacer sequences of 105 isolates were determined, and phylogenetic analyses revealed that these fungi were distributed into three phyla (Ascomycota, Basidiomycota, and Mucoromycota) and 20 genera. Moreover, 16S rDNA sequencing of 46 bacteria revealed they were distributed in 16 genera in three phyla: Actinobacteria, Proteobacteria, and Firmicutes. The antimicrobial activities (filter paper method) and antioxidant activity (DPPH and ABTS assays) of crude extracts obtained from 68 fungal and 20 bacterial strains cultured in different media were evaluated. Additionally, the α-glucosidase inhibitory activity of the fungal extracts was examined. The results showed that 88.6% of the strains exhibited antimicrobial activity, 55.7% exhibited antioxidant activity, and 85% of the fungi exhibited α-glucosidase inhibitory activity. The research suggested that the endophytes of S. dulcificum are highly diverse and have the potential to produce bioactive metabolites, providing abundant species resources for developing antibiotics, antioxidants and hypoglycemic drugs.

Antioxidant and Antibacterial Activity of Endophytic Fungi Isolated from The Leaves of Sungkai (Peronema canescens)

Sungkai (Peronema canescens) is a medicinal plant widely used in Indonesia. Its leaves are believed to have the potential to treat fever and boost the immune system. This study investigated the antioxidant and antibacterial activity of endophytic fungi extracts obtained from Sungkai leaves. This will provide basic information for developing the potential of natural ingredients as antioxidants and antibacterials. Endophytic fungi residing in Sungkai leaves were identified morphologically. The antioxidant test was completed using DPPH, while the antibacterial activity was tested using the paper disk diffusion method. Most potential endophytic fungal isolates were identified through molecular identification, and the isolation of a bioactive compound was achieved using column chromatography. The structure of the compound was determined using 1D and 2D NMR spectroscopy methods. Four endophytic fungi isolates were observed in the Sungkai leaves (code RND1–RND4). RND3 demonstrated very strong antioxidant activity (IC50 < 20 µg/mL) and strong antibacterial activity. Based on the molecular test, RND3 was identified as Aspergillus niger. The pure compound isolated from RND3 revealed weak and strong antioxidant (IC50 > 500 µg/mL) and antibacterial (MIC ≤ 64 µg/mL) properties, respectively. Spectroscopic analysis showed that compound 1 was 3-benzyl-2,6-dihydroxy-1,4,11,13-tetramethyl-5- methylene-12,15-dioxo-14-oxabicycloheptadeca-8,16-diene-7-carboxylic acid. Through further research, this study can be used as a basis for the development of compounds as raw materials for drugs.
