PhyreStorm: A Web Server for Fast Structural Searches Against the PDB

Abstract: The identification of structurally similar proteins can provide a range of biological insights, and accordingly, the alignment of a query protein to a database of experimentally determined protein structures is a technique commonly used in the fields of structural and evolutionary biology. The PhyreStorm Web server has been designed to provide comprehensive, up-to-date and rapid structural comparisons against the Protein Data Bank (PDB) combined with a rich and intuitive user interface. It is intended that thi… Show more

“…A partial structural model for mouse TRPM7 was developed using homology modeling methods implemented by Phyre2 ( 74 , 75 ). The α kinase domain, as well as regions of TRPM7 primary structure for which satisfactory structural homologs could not be identified, are not included in our model.…”

“…The secondary structural features are illustrated in a structural homology model of As37 using ESPript [26]. The secondary structure elements were generated by homology modeling with either Phyre2 [27,28] or Swiss model [29]. Phylogenetic trees were generated for those functional protein homologs identified in this study using Phylogeny.fr [30].…”

“…The most accurate method is to run one-against-all pairwise structure alignment, which is too slow to be practical. Some methods were developed to keep a balance between the speed and the accuracy, including Dali server ( 2 , 12 , 13 ), SSM ( 14 ), PhyreStorm ( 15 ) and FATCAT ( 16 ). Most search tools are for rigid monomer structures while there is a method TopSearch for complex structure search ( 17 ).…”
