Phylogeographic Analysis of African Swine Fever Virus, Western Europe, 2018

Abstract: In September 2018, African swine fever in wild boars was detected in Belgium. We used African swine fever–infected spleen samples to perform a phylogenetic analysis of the virus. The causative strain belongs to genotype II, and its closest relatives are viruses previously isolated in Ukraine, Belarus, Estonia, and European Russia.

“…Fortunately, the isolates included in this study covered a long time period from 1950 to 2018, and also covered a large area including Africa, Europe and China, which were the major areas of the ASFV circulation. Besides, the genotype II, the most widely spread genotype in recent years (Ge et al, 2018;Zhou et al, 2018;Quembo et al, 2018;Garigliany et al, 2019), were also included and constituted nearly half of all ASFVs. Thus the results based on these isolates could reflect the genetic diversity of the ASFVs to a large extent.…”

“…The DNA sequences retrieved were identical in both animals (GenBank accession no ). Alignments were performed using ClustalW implemented in Geneious v10.0.9 (Biomatters, Auckland, New Zealand), and a first phylogenetic analysis was performed (Garigliany et al, ). The Belgian strain of African swine fever clearly belonged to genotype II.…”

“…Because unaffected by a significant post‐mortem decay and because of its high concentration in viral DNA (Ct = 23.3 ± 1), the piglet spleen was used as a source of viral DNA for sequencing and de novo reconstruction of the ASFV genome. Briefly, 500 mg of spleen tissue was homogenized and submitted to a viral enrichment step and total DNA extraction as described in Garigliany et al (), (). The sequencing library was prepared using Illumina's Nextera XT DNA library Prep kit, and the MiSeq reagent kit v3 (ref.…”

“…The molecular characterization of outbreak samples showed that isolates belong to genotype II (Ge et al., ). Similarly, in September 2018, Belgium reported ASF in two wild boars near the village of Etalle in the province of Luxembourg caused by isolates belonging to genotype II (Garigliany et al., ).…”
