Rhamdia quelen, a Neotropical fish with hybridization between highly divergent mitochondrial DNA (mtDNA) lineages, represents an interesting evolutionary model. Previous studies suggested that there might be demographic differences between coastal lagoons and riverine environments, as well as divergent populations that could be reproductively isolated. Here, we investigated the genetic diversity pattern of this taxon in the Southern Neotropical Basin system that includes the La Plata Basin, Patos-Merin lagoon basin and the coastal lagoons draining to the SW Atlantic Ocean, through a population genomics approach using 2b-RAD-sequencing-derived single nucleotide polymorphisms (SNPs). The genomic scan identified selection footprints associated with divergence and suggested local adaptation environmental drivers. Two major genomic clusters latitudinally distributed in the Northern and Southern basins were identified, along with consistent signatures of divergent selection between them. Population structure based on the whole set of loci and on the presumptive neutral vs. adaptive loci showed deep genomic divergence between the two major clusters. Annotation of the most consistent SNPs under divergent selection revealed some interesting candidate genes for further functional studies. Moreover, signals of adaptation to a coastal lagoon environment mediated by purifying selection were found. These new insights provide a better understanding of the complex evolutionary history of R. quelen in the southernmost basin of the Neotropical region.

Aim: Sea-level changes have long been put forward to explain the colonization of Southeast Asian islands by freshwater aquatic organisms. We examined the relative impact of Sundaland geology since the Oligocene and of Pleistocene Eustatic Fluctuations on the mitochondrial lineage diversification of a species-rich subfamily of freshwater fishes widely distributed in Southeast Asia. We specifically tested if the expansion of exposed lands and increased island connectivity during Pleistocene low sea levels (the paleoriver hypothesis) induced bursts of diversification. Location: Sundaland.Taxon: Rasborinae (Actinopterygii, Cypriniformes, Danionidae). Methods:We aggregated 1,017 cytochrome oxidase I sequences and 79 mitogenomes to delineate Molecular Operational Taxonomic Units (MOTUs) and further reconstruct a time-calibrated phylogeny of Rasborinae. Ancestral area estimations were conducted using both island and paleoriver partitioning to examine the impact of island connectivity during Pleistocene sea-level changes on dispersal. Temporal trends of diversification are explored through statistical selection of best-fit models. Results: The origin of Sundaland mitochondrial lineages is dated at c. 33 Ma and four major clades are identified, which diversified between c. 31 and 22 Ma. The Island of Borneo and North Sunda paleoriver are identified as the source of Sundaland Rasborinae. Geographical patterns of lineage divergence indicate that most divergence events occurred within islands and diversification under constant birth rate models are the most likely for all clades.

Historical information on the probable type-locality of Pimelodus quelen and of its four junior synonyms that share the same neotype, Pimelodus namdia, Pimelodus sebae, Heterobranchus sextentaculatus, and Silurus rivularis, is presented and discussed. The neotype designation for those four species is deemed invalid for not complying with the provisions of the International Code of Zoological Nomenclature, making it technically possible to revalidate any of the four taxa from the synonymy of Rhamdia quelen without having to address the International Commission of Zoological Nomenclature. The type-locality of both Curimata gilbert and Callichthys asper are also restricted to rio Macacu at the village of Japuíba, State of Rio de Janeiro, Brazil.
