PANTHER version 14: more genomes, a new PANTHER GO-slim and improvements in enrichment analysis tools

Abstract: PANTHER (Protein Analysis Through Evolutionary Relationships, http://pantherdb.org) is a resource for the evolutionary and functional classification of genes from organisms across the tree of life. We report the improvements we have made to the resource during the past two years. For evolutionary classifications, we have added more prokaryotic and plant genomes to the phylogenetic gene trees, expanding the representation of gene evolution in these lineages. We have refined many protein family boundaries, and h… Show more

“…To inquire in an unbiased way about the differences in signaling pathways and cellular processes affected by IOP, GO analysis using PANTHER was performed (Mi, Muruganujan, Ebert, Huang, & Thomas, ). This approach revealed that processes of the immune system response, inflammation, and extracellular matrix composition and cell–matrix interaction were significantly changed in IOP samples (Table ).…”

“…Expectedly, GCV treatment prevented IOPinduced increase in p16Ink4a expression observed in non treated eyes ( Figure 3b). Importantly, this was accompanied by significant decrease in numbers of IOP-induced β-galactosidase-positive senescent cells in 3-day GCV treated retinas as compared to nontreated cells (Figure 3c To inquire in an unbiased way about the differences in signaling pathways and cellular processes affected by IOP, GO analysis using PANTHER was performed (Mi, Muruganujan, Ebert, Huang, & Thomas, 2019). This approach revealed that processes of the immune system response, inflammation, and extracellular matrix composition and cell-matrix interaction were significantly changed in IOP samples (Table 1).…”

“…After protein identification with Protein Pilot software, the data were analysed with the UniprotKB database (http://www.uniprot.org.br, Boutet et al, ) to obtain gene ontology (GO) annotations using the categories molecular function, biological process, protein class and cellular component. Figures from the GO data were prepared with the free software Panther (Panther Classification System, http://www.pantherdb.org, Mi, Muruganujan, Ebert, Huang, & Thomas, ).…”

“…Lists were generated by taking all proteins with a log 2 fold change greater than 0.2 comparing WT MHV68 to R443I and looking at the molecular function enrichment in Panther DB [66]. Graphs display the mean with standard deviation of 9 biological replicates including mock, MHV68 and R443I infection conditions.…”
