OntoCAT -- simple ontology search and integration in Java, R and REST/JavaScript

Abstract: BackgroundOntologies have become an essential asset in the bioinformatics toolbox and a number of ontology access resources are now available, for example, the EBI Ontology Lookup Service (OLS) and the NCBO BioPortal. However, these resources differ substantially in mode, ease of access, and ontology content. This makes it relatively difficult to access each ontology source separately, map their contents to research data, and much of this effort is being replicated across different research groups.ResultsOntoC… Show more

“…As can be observed in Figure 2B, AAA–AAG is the two-codon combination represented most (15) in YEF3 . In addition, based on frequency difference values for all codon doublets, AAG–AAG is the most over-represented in this sequence.…”

“…Richer programming interfaces for interacting with ontology resources are also available, e.g., OntoCAT [7], an application suite enabling the querying of several resources simultaneously, looking for synonyms and definitions (which is not supported directly by OWL API). Nevertheless, due to the complex structure and variety of relationships used in KiSAO, none of these interfaces provide an easy way to retrieve all the information from KiSAO.…”

“…Manual approaches [15] use search engines, such as the BioPortal web portal [14], to enable an expert to perform the mapping. Automated approaches, in particular MetaMap [16] and cTakes [17], provide a way to map various texts, sentences, etc.…”
