Nonclassical Size Dependence of Permeation Defines Bounds for Passive Adsorption of Large Drug Molecules

Abstract: Macrocyclic peptides are considered large enough to inhibit “undruggable” targets, but the design of passively cell-permeable molecules in this space remains a challenge due to the poorly understood role of molecular size on passive membrane permeability. Using split-pool combinatorial synthesis, we constructed a library of cyclic, per-N-methlyated peptides spanning a wide range of calculated lipohilicities (0 < AlogP < 8) and molecular weights (~800 Da < MW < ~1200 Da). Analysis by the parallel artificial mem… Show more

“…48 Additional limitations for the number of rotatable bonds and polar surface area were subsequently introduced 49 . Multiple examples of orally bioavailable molecules violating rule-of-5 principles, especially including macrocycles 33, 5054 , have led researchers including Kihlberg and co-workers to develop alternative, expanded guidelines (MW ≤ 1,000 Da, # of H-bond donors below 6; # of H-bond acceptors below 15, cLogP from -2 to 10, # of rotatable bonds below 20, polar surface area below 250 Å 2 ) that are especially relevant to macrocyclic molecules such as those in our DNA-templated libraries 33, 5357 (Table 1). …”

“…Lokey et al investigated Ro5 and bRo5 compounds with MW > 1000 and demonstrated a sharp decline in apparent passive permeability for compounds with molecular size above 750 Å [39]. They also concluded that bulk physical properties contributing to passive permeability could be approximated by lipophilicity and molecular size (log K hydrocarbon/water and MW respectively).…”
