NicE-seq: high resolution open chromatin profiling

Abstract: Open chromatin profiling integrates information across diverse regulatory elements to reveal the transcriptionally active genome. Tn5 transposase and DNase I sequencing-based methods prefer native or high cell numbers. Here, we describe NicE-seq (nicking enzyme assisted sequencing) for high-resolution open chromatin profiling on both native and formaldehyde-fixed cells. NicE-seq captures and reveals open chromatin sites (OCSs) and transcription factor occupancy at single nucleotide resolution, coincident with … Show more

“…Looking at open chromatin regions (using DNaseI, ATAC-seq or NicE-seq techniques) between silenced and expressed transgenes could shed additional light on the mechanism leading to gene expression or repression (Chandler and Vaucheret, 2001;Ponnaluri et al, 2017;Wang et al, 2018).…”

“…To establish a causal link between chromatin state and p53 binding, we treated MCF7 cells with decitabine, a methylase inhibitor that has been shown to broadly alter chromatin structure [25]. We then treated these cells with IR and preformed p53 ChIP-seq and ATAC-seq.…”
