Antibiotic resistance (AR) in the environment is of great global concern and a threat to public health. Soil bacteria, including Bacillus spp., could act as recipients and reservoirs of AR genes of clinical, livestock, or agricultural origin. These genes can be shared between bacteria, some of which could be potentially human pathogens. This process can be favored in conditions of abiotic stress, such as heavy metal contamination. The Almadén mining district (Ciudad Real, Spain) is one of the environments with the highest mercury (Hg) contamination worldwide. The link between heavy metal contamination and increased AR in environmental bacteria seems clear, due to co-resistance and co-selection phenomena. In the present study, 53 strains were isolated from rhizospheric and bulk soil samples in Almadén. AR was tested using Vitek®®2 and minimum inhibitory concentration (MIC) values were obtained and interpreted based on the criteria of the Clinical and Laboratory Standards Institute (CLSI) guidelines. Based on the resistance profiles, five different antibiotypes were established. The Hg minimum bactericidal concentration (MBC) of each strain was obtained using the plating method with increasing concentrations of HgCl2. A total of 72% of Bacillus spp. showed resistance to two or more commonly used antibiotics. A total of 38 isolates expressed AR to cephalosporins. Finally, the environmental co-selection of AR to cephalosporins and tetracyclines by selective pressure of Hg has been statistically demonstrated.

Bovine Streptococcus are one of the main pathogens causing bacterial disease such as mastitis and endometritis in dairy farming. The virulence factors produced by Streptococcus are related to the occurrence of inflammation. To investigate the correlation between antimicrobial resistance and virulence traits of bovine Streptococcal isolates. Induced resistance was conducted for Streptococcus pneumonia ATCC49619 and erythromycin-sensitive strains by gradually increasing the antimicrobial concentration. Plasmid conjugation test was carried out by membrane filtration method. The correlation between antimicrobial resistance and virulence traits was analyzed by LD 50 and related genes. Sensitive Streptococcus isolates to erythromycin and S. pneumoniae ATCC49619 were induced to resistance in vitro, MIC value was from ≤ 0.5 μg/mL up to ≥ 64 μg/mL, and ermB or mefA resistant gene were carried. Transfer rate of resistance was 100% by plasmid conjugant, conjugants had obtained the resistance phenotype and the related resistance genes from the donor bacteria. The LD 50 of conjugants and induced resistance strains compared with parental strain, the virulence was lower than sensitive strains. The present study demonstrated that the virulence of resistant Streptococcus strains obtained by different drug resistance transfer methods was lower than that of their parents.

ORFograph: search for novel insecticidal protein genes in genomic and metagenomic assembly graphs

Background Since the prolonged use of insecticidal proteins has led to toxin resistance, it is important to search for novel insecticidal protein genes (IPGs) that are effective in controlling resistant insect populations. IPGs are usually encoded in the genomes of entomopathogenic bacteria, especially in large plasmids in strains of the ubiquitous soil bacteria, Bacillus thuringiensis (Bt). Since there are often multiple similar IPGs encoded by such plasmids, their assemblies are typically fragmented and many IPGs are scattered through multiple contigs. As a result, existing gene prediction tools (that analyze individual contigs) typically predict partial rather than complete IPGs, making it difficult to conduct downstream IPG engineering efforts in agricultural genomics. Methods Although it is difficult to assemble IPGs in a single contig, the structure of the genome assembly graph often provides clues on how to combine multiple contigs into segments encoding a single IPG. Results We describe ORFograph, a pipeline for predicting IPGs in assembly graphs, benchmark it on (meta)genomic datasets, and discover nearly a hundred novel IPGs. This work shows that graph-aware gene prediction tools enable the discovery of greater diversity of IPGs from (meta)genomes. Conclusions We demonstrated that analysis of the assembly graphs reveals novel candidate IPGs. ORFograph identified both already known genes “hidden” in assembly graphs and potential novel IPGs that evaded existing tools for IPG identification. As ORFograph is fast, one could imagine a pipeline that processes many (meta)genomic assembly graphs to identify even more novel IPGs for phenotypic testing than would previously be inaccessible by traditional gene-finding methods. While here we demonstrated the results of ORFograph only for IPGs, the proposed approach can be generalized to any class of genes.
