Network analysis reveals different hub genes and molecular pathways for pig in vitro fertilized early embryos and parthenogenotes

Abstract: Maternal‐to‐zygotic transition (MZT) occurs when maternal transcripts decay and zygotic genome is activated gradually at the early stage of embryo development. Previously, single‐cell RNA‐seq (scRNA‐seq) has helped us to uncover the MZT‐associated mRNA dynamics of in vitro‐produced pig early embryos. Here, to further investigate functional modules and hub genes associated with MZT process, the weighted gene co‐expression network analysis (WGCNA) was performed on our previously generated 45 scRNA‐seq datasets. … Show more

“…Hub analysis is frequently used in bioinformatics to trace downstream gene relationships to hub genes and analyze complicated networks [10,[62][63][64]. Much like a wheel where spokes converge to the wheel hub, a hub node is a node that has a large degree of connected, related nodes in the network [65].…”

“…Being highly conserved throughout eukaryotic evolution, SGK1 has already been identified in the genomes of various species [ 6 , 7 ]. In addition to human, rats and mice, SGK1 is widely expressed in different species such as budding yeast ( Saccharomyces cerevisiae ) [ 8 ], Caenorhabditis elegans ( C. elegans ) [ 9 ] sheep [ 10 ], pig [ 11 ], monkey ( Macaca fascicularis ) [ 12 ], ground squirrel ( Ictidomys tridecemlineatus ) [ 13 ], Atlantic killifish ( Fundulus heteroclitus ) [ 14 ], spiny dogfish ( Squalus acanthias ) [ 15 ], Mozambique tilapia [ 16 ] and influenza virus [ 17 ]. Accordingly, SGK1 contributes to the viability of multiple cell types as well as both simple and complex eukaryotic organisms [ 2 ].…”

“…Weighted gene co-expression network analysis (WGCNA) is an efficient and accurate method for describing the correlation among all genes or modules within the whole genome with traits. It is particularly advantageous for simultaneously identifying key genes of multiple complex traits ( Zhang and Horvath, 2005 ), such as fat deposition ( Xing et al, 2021 ), meat quality ( Zhao et al, 2020 ), and reproductive performance ( Wu et al, 2022 ).…”
