Multiscale community detection in Cytoscape

Abstract: Detection of community structure has become a fundamental step in the analysis of biological networks with application to protein function annotation, disease gene prediction, and drug discovery. This recent impact creates a need to make these techniques and their accompanying visualization schemes available to a broad range of biologists. Here we present a service-oriented, end-to-end software framework, CDAPS (Community Detection APplication and Service), that integrates the identification, annotation, visua… Show more

“…First, significantly changed genes in Foz/Foz WD week 12 compared with WT chow week 12 (adjusted P < .05, absolute value [log fold change], >1.5) were integrated with high confidence interactions from STRING (edge score, >0.7). The resulting network was input to the CDAPS (Community Detection Application and Service) hierarchical clustering tool 46 in Cytoscape (Institute for Systems Biology, 2019, https://www.cytoscape.org .) 47 to identify biological pathways underlying the Foz/Foz WD phenotype.…”
