Molecular modeling and structural analysis of nAChR variants uncovers the mechanism of resistance to snake toxins

Abstract: Nicotinic acetylcholine receptors (nAChRs) are neuromuscular proteins responsible for muscle contraction upon binding with chemical stimulant acetylcholine (ACh). The α-neurotoxins of snake mimic the structure of ACh and attacks nAChRs, which block the flow of ACh and leads to numbness and paralysis. The toxin-binding site of alpha subunit in the nAChRs is highly conserved throughout chordate lineages with few exceptions in resistance organisms. In this study, we have analyzed the sequence and structures of to… Show more

“…The overall simulation process is performed using the Nose-Hoover thermostats, and stable atmospheric pressure (1atm) carried out by Martina-Tobias-Klein barostat method, and the 300K was assigned as the temperature value. In order to investigate the equation of motion throughout the dynamics, the multi-time step RESPA integrator algorithm was used (42,43). The bonded, near non-bonded and far nonbonded interactions, were assigned at the time steps of 2,2 and 6fs respectively.…”

“…The mechanism of resistance to snake toxins have also been studied through molecular modeling and structural analysis [ [39] , [40] , [41] ]. It has been also reported that a 13-mer peptide binds alpha-bungarotoxin with high affinity and neutralizes its toxicity [ [42] , [43] , [44] ]. The α-δ-Bgt-4 toxin from Bungarus caeruleus is a close homolog of bungarotoxin from Bungarus multicinctus , both share a sequence similarity of 92%.…”

“…59 An orthorhombic water box was created using the Desmond system builder, and preequilibrated TIP3P water molecules and 0.15 M Na + Cl – were placed in the system as neutralizing compounds. 60 A distance of greater than 5 Å was maintained between the box wall and protein, thereby ensuring that the protein could not directly interact with its own periodic image. Energy minimization of the protein complex in the prepared system for MD simulation was carried out to a maximum of 3000 steps using the steepest descent until a gradient threshold (25 kcal/(mol Å)) was reached.…”

“…The docking score and the interaction analysis were used to select compounds that would be carried forward to the energy minimization and molecular dynamics simulation studies with the OPLS-AA force field .
