Molecular characterization of Coxsackievirus A16 strains isolated from children with severe hand, foot, and mouth disease in Yunnan, Southwest China, during 2009‐2015

Abstract: Coxsackievirus A16 (CV-A16) commonly causes mild symptoms, but severe diseases, such as aseptic meningitis, encephalitis, and even fatal cases, have been reported. Thirteen CV-A16 strains were isolated from patients with severe hand, foot, and mouth disease in Yunnan, Southwest China, from 2009 to 2015. Subgenotype B1a and B1b of CV-A16 were predominantly circulating the region with B1b the predominant strain in recent years. The mean rate of nucleotide substitution based on the VP1 gene sequence was 4.545 × 1… Show more

“…Zhao et al used worldwide data (sampled during 1951-2013) for analysis and found the mean evolutionary rate of CVA16 was 6.656 × 10 -3 substitutions/site/year [41]. In this study, the mean evolutionary rate of CVA16 circulating in Beijing from 2010 to 2019 was 4.49 × 10 -3 substitutions/site/year, which is similar to that in Yunnan Province, China from 2009 to 2015 (4.545 × 10 -3 substitutions/site/year) and France from 2010 to (4.5 × 10 -3 substitutions/site/year) [13,39].…”

“…B1b, the complex recombinant of CVA16 with CVA4 and EV-A71, co-circulated with B1a in China during 1999-2008 [37,38]. After 2010, B1b became the predominant strain in China [12,39,40]. Clade B1c strain was first emerged in Malaysia (2005Malaysia ( -2007, then detected in several countries, such as Russia, France, Indian and Japan, and induced an outbreak of HFMD in Indian in 2013 [34,41,42].…”

“…The information for CVA6, CVA16 and CVA10 strains with known disease background was obtained from previous reports [4,5,7,27,30,[34][35][36][37][38][39][40] and from the GenBank database. The following nearly complete genome sequences were obtained from GenBank: five CVA6 strains associated with severe HFMD and 28 CVA6 strains associated with mild HFMD; 23 CVA16 strains associated with severe HFMD and 20 CVA16 strains associated with mild HFMD; five CVA10 strains associated with severe HFMD and 26 CVA10 strains associated with mild HFMD.…”

“…BEAST analysis showed that E33 had an average nucleotide substitution rate of 1.11 × 10 −2 in VP1 region, which was faster than EV-A71 (4-7 × 10 −3 ) [35], CVA16 (4.545 × 10 −3 ) [36], CVA6 (4.10 × 10 −3 ) [37], CVA10 (5.5-14.1×10 −3 ) [38], and CVA9 (3.27 × 10 −3 ) [39]. This result is consistent with the study by Lukashev et al on the nucleotide replacement rate of non-poliovirus [40].…”
