Modular architecture of the T4 phage superfamily: A conserved core genome and a plastic periphery

Abstract: Among the most numerous objects in the biosphere, phages show enormous diversity in morphology and genetic content. We have sequenced 7 T4-like phages and compared their genome architecture. All seven phages share a core genome with T4 that is interrupted by several hyperplastic regions (HPRs) where most of their divergence occurs. The core primarily includes homologues of essential T4 genes, such as the virion structure and DNA replication genes. In contrast, the HPRs contain mostly novel genes of unknown fun… Show more

“…Similar acidic and hydrophobic motifs are located at the C-ends of gp55 homologues of other T4-family phages (with the possible exception of nt-1 and 65) (Comeau et al, 2007;Filée et al, 2006;Nolan et al, 2006;. Amino acid sequence is generally more divergent among putative gp33 homologues, especially at their N-ends but, with the exception of phages nt-1 and 65, they present similar hydrophobic and acidic 4-to 6-residue C-terminal elements (Supplemental Figure 1).…”

“…1; also, see Table S1 in the supplemental material) with relatively low levels of disruption separated by regions of a more hyperplastic character. The division of phage genomes into syntenic blocks and hyperplastic regions was found to be a useful means of describing vertical descent in the presence of significant amounts of horizontal transfer in the analysis of KZ-related and T4 genomes (11,17,23). The OBP/EL syntenic blocks were similar to syntenic blocks between EL and KZ (23) and among 2012-1, KZ, and EL (52).…”

“…The remainder of the genes, the noncore genes, is generally not found in all genomes in a group, and they are more likely to lack identified functions. Where functions are known for these genes, they typically provide accessory functions that appear to better adapt the phage to its ecological niche (56,68,264). In contrast to the dramatic horizontal movement of the noncore genes, the core genes of the T4 group were found to have congruent phylogenies (79)that is, they had not swapped horizontally-and a similar result was seen for the SPO1 group (261).…”
