Methods for The Metagenomic Data Visualization and Analysis

Abstract: Surveys of environmental microbial communities using a metagenomic approach produce vast volumes of multidimensional data regarding the phylogenetic and functional composition of the microbiota. Faced with such complex data, a metagenomic researcher needs to select the means for data analysis properly. Data visualization became an indispensable part of the exploratory data analysis and serves a key to the discoveries. While the molecular genetic analysis of even a single bacterium presents multiple layers of d… Show more

“…Stacked bar plots are able to efficiently represent the proportion of taxa present in each sample across many metagenomes and are commonly used in microbiome studies. Heatmaps are particularly useful in highlighting the taxa and gene abundance in a collection of samples or for taxa correlation plots, where other methods such as box or bar plots can become cumbersome [ 23 ].…”

“…Metagenomics sequencing technologies make it possible to find new viruses from the angle of the genome. In a few short years, metagenomics research has penetrated into all areas of potential viral life, including ocean, soil, hot springs, human oral cavities and the gastrointestinal tract [4][5][6][7][8][9]. Surprisingly, in nearshore marine environments, 65%…”

“…Visual and statistical exploration of important functions of microbiota (like antibiotic resistance [ 1 ] and dietary fiber catabolism [ 2 , 3 ]) is of particular importance in the global context of publicly collected data. Lower costs and increasing popularity make metagenomics further available to smaller companies and research facilities that often lack dedicated staff bioinformaticians that can perform manual statistical analysis and insight-providing visualization according to state-of-art guidelines [ 4 , 5 ]. In order to optimize the translation of metagenomic surveys’ results into biomedically important knowledge and advance the global progress in collaborative microbiota research, we developed Knomics-Biota, a web-service for metagenomic data analysis that allows users without advanced skills in bioinformatics and software development to turn their “raw” data into intuitive analytical reports.…”
