Metagene projection for cross-platform, cross-species characterization of global transcriptional states

Abstract: The high dimensionality of global transcription profiles, the expression level of 20,000 genes in a much small number of samples, presents challenges that affect the sensitivity and general applicability of analysis results. In principle, it would be better to describe the data in terms of a small number of metagenes, positive linear combinations of genes, which could reduce noise while still capturing the invariant biological features of the data. Here, we describe how to accomplish such a reduction in dimens… Show more

“…Next, we compared the shRNA and Cre:lox OS to human sarcomas and other defined murine sarcoma models using the metagene projection methodology [7,30]. The metagene training set for a subset of human sarcomas was obtained from a dataset of human mesenchymal derived tumors (Fig.…”

“…To determine whether mOS reflects the molecular features of human OS, we undertook expression profiling using Affymetrix A430 2.0 gene chips. To enable a direct comparison between murine and human samples, we performed metagene projection analysis (Isakoff et al 2005;Tamayo et al 2007). Metagene projection analysis permits a robust cross-species and cross-platform comparison enabling an assessment of the degree to which mOS displays a transcriptional profile comparable to human OS, as distinguished from other human sarcomas.…”

“…Fan and Fan (10) prove that, when the dimension of the feature space is high, a univariate 2-sample t test procedure, similar to our approach, is often superior to a multivariate method. Alternatively, when the important phenotype information can be characterized using a small number of linear combinations of the genes, dimension reduction techniques like Nonnegative Matrix Factorization (11,12) may also produce meaningful phenotype predictions.…”
