Meta‐omic evaluation of bacterial microbial community structure and activity for the environmental assessment of soils: overcoming protein extraction pitfalls

Abstract: Microorganisms play unique, essential and integral roles in the biosphere. This work aims to assess the utility of soil's metaomics for environmental diagnosis. Doñana National Park (DNP) was selected as a natural lab since it contains a strictly protected core that is surrounded by numerous threats of pollution. Culture-independent high-throughput molecular tools were used to evaluate the alterations of the global structure and metabolic activities of the microbiome. 16S rRNA sequencing shows lower bacterial … Show more

“…Some of these reasons might influence on the experimental design, as temporal/spatial variations that require sampling several times per year using grid systems. Likewise, protocols for the extraction of proteins require optimization, including a reliable post‐alkaline protein extraction protocol to achieve protein isolation from environments contaminated with metals (Herruzo‐Ruiz et al., 2021 ). Nevertheless, the low overlap derived from the different extraction methods requires samples extracted by using different protocols, making them a pool for each replica.…”

“…Typically, 1 or 2 h of mass spectrometry per sample are sufficient to discover notable changes in the structure or functions of microbial communities. Sample preparation can also be reduced to less than an hour (Hayoun et al, 2020 ), except for challenging samples such as soils (Herruzo‐Ruiz et al, 2021 ; Keiblinger et al, 2012 ) or for more specific sample preparations (Salvato et al, 2022 ). An automated, refined interpretation of metaproteomics results based on cascade searches applicable to any sample can be completed within 2 h (Hardouin et al, 2022 ).…”

“…The surge of OMIC techniques has undoubtedly proven useful in deciphering the complex nature of the microbial communities in natural ecosystems. Metagenomics have certainly contributed, and metaproteomics and metabolomics are quickly being developed although they still have severe limitations, since isolation of proteins and metabolites from complex matrixes can be challenging (Herruzo‐Ruiz et al, 2021 ). Nevertheless, all these techniques do not give information of the spatial structure of the microbial communities.…”
