               gene combinations for rice blast resistance in elite rice variety ADT 43

Multiple haplotypes at the same rice blast R-gene locus share extremely high sequence similarity, which makes the gene diagnostic method using molecular markers less effective in differentiation from one another. The composition and distribution pattern of deployed R genes/haplotypes in elite rice varieties has not been extensively analyzed. In this study, we employed PCR amplification and sequencing approach for the diagnosis of R-gene haplotypes in 54 Chinese elite rice varieties. A varied number of functional and nonfunctional haplotypes of 4 target major R-gene loci, i.e., Pi2/9, Pi5, Pik, and Pib, were deduced by referring to the reference sequences of known R genes. Functional haplotypes accounted for relatively low frequencies for the Pi2/9 (15%) and Pik (9%) loci but for relatively high frequencies for the Pi5 (50%) and Pib (54%) loci. Intriguingly, significant frequencies of 33%, 39%, 46% of non-functional haplotypes at the Pi2/9, Pik, and Pib loci, respectively, with traceable original donors were identified, suggesting that they were most likely unintentionally spread by using undesirable donors in various breeding programs. In the case of Pi5 locus, only a single haplotype, i.e., Pi5 was identified. The reactions of 54 rice varieties to the differential isolates were evaluated, which showed a good correlation to the frequency of cognate avirulence (Avr) genes or haplotypes in the differential isolates. Four R genes, i.e., Pi2, Piz-t, Pi50, and Pikm were found to contribute significantly to the resistance of the elite rice varieties. Other two genes, Pi9 and Pikh, which were not utilized in rice varieties, showed promising values in breeding durable resistance due to their high resistance frequencies to the contemporary rice blast population. The sequencebased molecular diagnosis provided a promising approach for the identification and verification of haplotypes in different R-gene loci and effective R genes valuable for breeding durable rice resistance to rice blast.

Brown planthopper, blast, and bacterial blight are the main biotic stressors of rice and can cause a massive loss in rice production. Aroma is an important character of rice quality. It is of far-reaching significance to breed resistant and high-quality varieties using germplasms with objective genes. In this study, the introgression and pyramiding of brown planthopper (BPH), blast, and bacterial leaf blight (BLB) resistance genes and aroma genes into elite rice maintainers and restorers were conducted through conventional cross-breeding coupled with the marker-assisted selection (MAS) breeding method. Single-plant selection was performed from F2 onwards to select desirable recombinants possessing alleles of interest with suitable phenotypes. Respective linked markers were used in each generation from intercrossing to the F7 generation for tracking the presence of targeted genes. A total of 74 improved lines (ILs) have been developed which possess a combination of 1 to 4 genes for BPH, blast, and BLB resistance and aroma. These ILs showed moderate to high resistance to multiple biotic stresses (BPH, blast and BLB) or aromatic fragrance without obvious negative effects on agronomic traits. As multiple resistance and aromatic traits have become significant objectives in rice breeding, these resistance and/or aroma gene introgressed or pyramided lines have important application prospects. Core ideas: (1) marker-assisted breeding was used to pyramid multiple genes for an elite breeding line; (2) improved lines with the introgression of 1–4 genes were developed to achieve high resistance against various biotic stresses and aroma; (3) new lines were used as donor parents to introgress multiple genes in other genetic backgrounds.

Abiotic and biotic stresses adversely affect rice growth, development and grain yield. Traditional rice breeding techniques are insufficient in modern agriculture to meet the growing population’s food needs on a long-term basis. The development of DNA markers closely linked to target genes or QTLs on rice chromosomes, and advanced molecular techniques, such as marker-assisted selection (MAS), have encouraged the evolution of contemporary techniques in rice genetics and breeding, such as gene pyramiding. Gene pyramiding refers to the act of combining two or more genes from multiple parents into a single genotype, which allows the overexpression of more than one gene for broad-spectrum abiotic and biotic stress resistance. Marker-assisted pedigree, backcrossing and pseudo-backcrossing methods can increase the conventional breeding speed by reducing the number of breeding generations in order to enhance the pyramiding process. Pyramiding is affected by several factors: the number of transferred genes; the range within gene and flanking markers; the number of chosen populations in every breeding generation; the features of genes and germplasms; and the potentiality of breeders to identify the target genes. Modern breeding methods, such as the marker-assisted backcrossing approach, have made gene pyramiding more precise and reliable for the development of stress-tolerant rice varieties in the coming decades. This review presents up-to-date knowledge on gene pyramiding schemes, marker-assisted gene pyramiding techniques, the efficiency of marker-assisted gene pyramiding and the advantages and limitations of gene pyramiding methods. This review also reports on the potential application of marker-assisted selection breeding to develop stress-tolerant rice varieties that stabilize abiotic and biotic stresses. This review will help rice breeders to improve yields by increasing rice productivity under abiotic and biotic stress conditions.
