Genetic mapping and QTL analysis of horticultural traits in cucumber (Cucumis sativus L.) using recombinant inbred lines

A set of 171 recombinant inbred lines (RIL) were developed from a narrow cross in cucumber ( Cucumis sativus L.; 2n = 2 x = 14) using the determinate ( de), gynoecious ( F), standard-sized leaf line G421 and the indeterminate, monoecious, little-leaf ( ll) line H-19. A 131-point genetic map was constructed using these RILs and 216 F(2) individuals to include 14 SSRs, 24 SCARs, 27 AFLPs, 62 RAPDs, 1 SNP, and three economically important morphological [ F (gynoecy), de (determinate habit), ll (little leaf)] markers. Seven linkage groups spanned 706 cM with a mean marker interval of 5.6 cM. The location of F and de was defined by genetic linkage and quantitative trait locus (QTL) analysis to be associated with SSR loci CSWCT28 and CSWCTT14 at 5.0 cM and 0.8 cM, respectively. RIL-based QTL analysis of the number of lateral branches in three environments revealed four location-independent factors that cumulatively explained 42% of the observed phenotypic variation. QTLs conditioning lateral branching (mlb1.1), fruit length/diameter ratio (ldr1.2) and sex expression (sex1.2) were associated with de. Sex expression was influenced by three genomic regions corresponding to F and de both on linkage Group 1, and a third locus (sex6.1) on linkage Group 6. QTLs conditioning the number of fruit per plant (fpl1.2), the number of lateral branches (mlb1.4) and fruit length/diameter ratio (ldr1.3) were associated with ll. The potential value of these marker-trait associations (i.e., yield components) for plant improvement is portended by the relatively high LOD scores (2.6 to 13.0) and associated R(2) values (1.5% to 32.4%) that are affiliated with comparatively few genetic factors (perhaps 3 to 10).

The bacterial blight (BB) resistance gene Xa11 confers resistance in rice to Japanese races IB, II, IIIA, and V of the BB pathogen Xanthomonas oryzae pv. oryzae (Xoo). Here, we report the mapping of Xa11 by using randomly amplified polymorphic DNA (RAPD), cleaved amplified polymorphic sequence (CAPS), and simple sequence repeat (SSR) markers. To detect DNA markers linked to Xa11, we used an Xa11 near-isogenic line, IR-BB11 (in genetic background of IR24), and the susceptible cultivar IR24. The RAPD fragment L19 1200 , putatively linked to Xa11, was identified. Cloning and sequencing of the L19 1200 product indicated that it was held in the Rice Genome Program database as accession number AC097277, and that it occurs on chromosome 3. On the basis of the sequences of L19 1200 and the flanking genomic region, we designed CAPS marker KUX11 and selected two SSR markers, RM347 and RM1350, for mapping Xa11. To confirm the putative linkage among Xa11 and the three markers, we conducted linkage analysis using the F 2 population of a cross between IR24 and IR-BB11. Each F 2 plant was inoculated with strain T7156 (race IB) and genotyped with KUX11, RM347, and RM1350. Segregation in the F 2 located Xa11 between the loci of RM347 (2.0 cM) and KUX11 (1.0 cM) on the long arm of chromosome 3. These results should be useful for the markerassisted selection of Xa11 in breeding programs and for cloning Xa11 by map-based cloning. Through thousands of years of evolution and cultivation, tremendously rich genetic diversity has been accumulated in rice (Oryza sativa L.), developing a large germplasm pool from which people can select varieties with morphologies of interest and other important agronomic traits. With the development of modern genetics, scientists have paid more attention to the genetic value of these elite varieties and germplasms, and such rich rice resources provide a good foundation for genetic research in China. Approximately 100 000 accessions of radiation-, chemical-or insertion-induced mutagenesis have been generated since the 1980s, and great progress has been made on rice molecular genetics. So far at least 16 variant/mutant genes including MOC1, BC1, SKC1, and Rf genes have been isolated and characterized in China. These achievements greatly promote the research on functional genomics, understanding the mechanism of plant development and molecular design breeding of rice in China. Here we review the progress of three aspects of rice genetics in China: moving forward at the molecular level, genetic research on elite varieties and germplasms, and new gene screening and genetic analysis using mutants. The prospects of rice genetics are also discussed. Since Mendel's careful choice of traits led to the illustrious Mendel's Law, scientists not only pay attention to plant breeding through artificial selection and steering natural selection, but also show great interest in the genetic value of these variant morphologies.Rice (Oryza sativa L.) is one of the most important staple crops in the world and more than half of the world's population depends on it as a main source of nuturition ( Figure 1).
