Macrophage and neutrophil heterogeneity at single-cell spatial resolution in human inflammatory bowel disease

Abstract: Ulcerative colitis and Crohn’s disease are chronic inflammatory intestinal diseases with perplexing heterogeneity in disease manifestation and response to treatment. While the molecular basis for this heterogeneity remains uncharacterized, single-cell technologies allow us to explore the transcriptional states within tissues at an unprecedented resolution which could further understanding of these complex diseases. Here, we apply single-cell RNA-sequencing to human inflamed intestine and show that the largest … Show more

“…We chose a permissive threshold of removing cells with fewer than 10 transcripts for Xenium and MERSCOPE, and 20 transcripts for CosMx from downstream analysis. [11, 24, 25] . The tumor TMA consistently had a greater fraction of cells passing filtration, with Xenium retaining the most cells (97.43% breast, 97.10% multi-tissue, 95.08% lung) followed by CosMx (83.41%) and MERSCOPE (68.46% breast (10 µm), 25.77% lung (5 µm) ( Supplementary Table 3 ).…”

“… A. Tissue structure of colon (top; Xenium: public data from 10x Genomics, CosMx: Garrido-Trigo et al 23 ), lung cancer (middle, Xenium: public data from 10x Genomics, CosMx: public data from NanoString Technologies), and breast cancer (bottom; Xenium and CosMx provided the Suzuki lab, University of Tokyo). Cell annotations are based on automated annotation from scRNA-seq reference datasets.…”

“…At the time of this writing, emerging single-cell transcriptome data in mucosal samples reveal the heterogeneity of tissue neutrophils in IBD patients. Noteworthy, A. Garrido-Trigo et al report that, in contrast to UC, the majority of intestinal neutrophils in CD display a marked IFN-response signature ( 26 ). This is in agreement with, and further supports, our transcriptome findings in peripheral neutrophils of CD.…”
