“…While Ciclops can be applied to datasets from different studies measuring different clinical outcomes, here we illustrate how to use Ciclops using two datasets from GEO, which can be downloaded by using the script in https://github.com/GuanLab/ciclops/tree/main/external_data . Both example datasets were used in our previous analysis ( Zhang et al., 2022 ) and contain binary labels for fast or slow clearance rate of the parasite under study.
