Large-scale and high-resolution mass spectrometry-based proteomics profiling defines molecular subtypes of esophageal cancer for therapeutic targeting

Abstract: Esophageal cancer (EC) is a type of aggressive cancer without clinically relevant molecular subtypes, hindering the development of effective strategies for treatment. To define molecular subtypes of EC, we perform mass spectrometry-based proteomic and phosphoproteomics profiling of EC tumors and adjacent non-tumor tissues, revealing a catalog of proteins and phosphosites that are dysregulated in ECs. The EC cohort is stratified into two molecular subtypes—S1 and S2—based on proteomic analysis, with the S2 subt… Show more

“…UCSC genome browser views for representative genes that are differentially expressed in normal and ESCC samples were shown (Additional file 1 : Figure S1A-S1D). Hallmark gene sets analysis results revealed that genes involved in epithelial mesenchymal transition, interferon gamma response, and E2F targets are the top three most enriched in genes up-regulated in tumors, and genes involved in estrogen response early, fatty acid metabolism, and xenobiotic metabolism are the top three most enriched in genes down-regulated in tumors, which are in consistent with our recent proteomic analysis (Additional file 1 : Figure S1E, S1F) [ 44 ].…”

“…Mutation, copy number variation, and transcriptome data of ESCC from TCGA database were downloaded from the UCSC Xena datahub ( https://xenabrowser.net/datapages/ ). The proteomic data and corresponding clinical data for 124 ESCC samples were obtained from Liu et al‘s study( Liu et al, 2021 ). In total, four published immunotherapy datasets were collected to support the predictive value of ICD-score in immune checkpoint blockade treatment, including three SKCM cohorts and 1 urothelial carcinoma.…”

“…Of note, several further drugs have been approved for the treatment of other diseases, such as valdecoxib (ranked 4th) which targets PTGS2 and is used for the treatment of rheumatoid arthritis ( 36 ). Furthermore, it has been reported that certain molecules may inhibit ESCC cells in vitro or in animal models, such as curcumin ( 37 , 38 ) and menadione ( 39 ).…”
