“…The mcr -1– mcr -10 genes have been identified in isolated strains from and/or directly in environmental samples ( Anyanwu et al., 2020 ). Our previous study also reported the prevalence of mcr in aquatic environments, including watersheds and wastewaters ( Zhu et al., 2020 ; Zhu et al., 2021 ), and the current study demonstrated that mcr is a core resistance gene in soil environments, indicating that contamination by colistin resistance genes is widespread in nature and anthropogenic environments. Here mcr -1 and mcr -5 were detected, and the absence of mcr -2, mcr -3, and mcr -4 in manure-amended soils was demonstrated.…”

“…The resistome of soil samples revealed that ARGs against antibiotics which are widely used in veterinary medicine as well as clinically critical ARGs (CCARGs) persisted in manure-amended soils. Beta-lactam antibiotics (third-generation cephalosporins and carbapenems), polymyxin, and tigecycline are essential for the treatment of human Gram-negative bacterial infections ( Zhu et al., 2021 ), and vancomycin is considered to be a “last-resort” therapy for severe infections that are caused by Gram-positive bacteria ( Mühlberg et al., 2020 ). The excessive use of “last-resort” antibiotics will result in the emergence of “superbugs”, and ARGs against “last-resort” antibiotics are particularly crucial.…”

“…The selective pressure exerted by antimicrobials induces mechanisms for the acquisition of resistance in microorganisms, such as spot mutation or horizontal gene transfer, which pass from generation to generation and therefore select microorganisms that have inherited this resistance (9,10). Although several classes of broad-spectrum antibiotics are available to treat Gram-positive and Gram-negative bacterial infections, many pathogens rapidly evolve or acquire resistance to first-line treatments and respond only to last-resort antibiotics (11,12). An infection caused by resistant microorganisms is more difficult to treat.…”

“…The de novo assembly of genomes based on long/ short reads was proceeded by SMRT Link and the Unicycle assembler, and subsequent error correction was conducted using Pilon or Arrow. 32 annotated using the Glimmer3 40 and the RAST server, 41 and the maps of plasmids were generated using the Snapgene server. Antibiotic-resistant genes were checked in the CARD database (https://card.mcmaster.ca/).…”

“…The minimal inhibitory concentrations (MICs) of six antibiotics (tetracycline, ampicillin, gentamicin, sulfamethoxazole, trimethoprim, and chloramphenicol) were determined by a liquid broth dilution method using the Mueller–Hinton medium. The evaluation of sensitivity or resistance was determined according to the corresponding criteria by the Clinical and Laboratory Standards Institute (CLSI) E.…”
