IRIS3: integrated cell-type-specific regulon inference server from single-cell RNA-Seq

Abstract: A group of genes controlled as a unit, usually by the same repressor or activator gene, is known as a regulon. The ability to identify active regulons within a specific cell type, i.e., cell-type-specific regulons (CTSR), provides an extraordinary opportunity to pinpoint crucial regulators and target genes responsible for complex diseases. However, the identification of CTSRs from single-cell RNA-Seq (scRNA-Seq) data is computationally challenging. We introduce IRIS3, the first-of-its-kind web server for CTSR … Show more

“…CTSRs are defined as a group of genes, which receive similar regulatory signals in a specific cell type, hence tending to have similar expression patterns and share conserved motifs in this cell type ( Wan et al., 2019 ; Yang et al., 2019 ). A successful elucidation of CTSRs will substantially improve the identification of transcriptionally co-regulated gene modules, realistically allowing reliable prediction of global transcription regulation networks encoded in a specific cell type ( Ma et al., 2020b ; Xie et al., 2020 ).…”

“…In order to investigate the regulatory mechanisms underlying the AD-related neural development, we applied the imputed matrix of scGNN to IRIS3 (an integrated cell-type-specific regulon inference server from single-cell RNA-Seq) and identified 21 cell-type-specific regulons (CTSR) in five cell types 37 ( Figure 5E and Supplementary Table S13 ; IRIS3 job ID: 20200626160833). Not surprisingly, we identified several AD-related transcription factors (TFs) and target genes that have been reported to be involved in the development of AD.…”

“…We further identified the DEGs between AD and control cells in each cluster using the same strategy and applied GSEA for pathway enrichment analysis 51 . The imputed matrix, which resulted from scGNN was then sent to IRIS3 for CTSR prediction, using the predicted cell clustering labels with merged oligodendrocytes 37 . The default parameters were served in regulatory analysis in IRIS3.…”

“…Identification of CTSRs. The CTSRs were identified using the IRIS3 (Ma, et al, 2020), which is an integrated web server for CTSR inference from Human or Mouse Single-cell RNA-Seq data (Fig. 1G).…”
